  1. Single nucleotide polymorphism (SNP) markers in anchovy (Engraulis encrasicolus) egg samples were analysed to detect their origin on a small spatial scale (200 km) by assigning genotypes to adult anchovy stocks. The novelty of this work is the application of a rapid high‐throughput method for genotyping each single anchovy egg, in a single execution, using a set of 96 genome‐wide SNPs in a dynamic array system with microfluidic technology (Fluidigm 96.96).
  2. The existence of two ecotypes in E. encrasicolus had already been identified based on SNP polymorphism in the Atlantic Ocean and in the Mediterranean Sea, showing that habitat type (offshore versus coastal/estuarine) is the most important component of genetic differentiation among populations of anchovy.
  3. In this work, anchovy egg genotypes from areas of the Western Mediterranean were assigned to adult populations. Only two localities in which adult anchovies were sampled represented donor populations for the coastal/estuarine egg genotypes. Although some degree of mixing among the hauls could exist, the assignment of egg groups to adult populations led to distinguishing the contributions of distinct ecotypes to new wild generations. We can conclude that the high rate of egg dispersion caused by marine currents and the different degrees of local retention could explain the genetic heterogeneity observed in the adult populations, where eggs from neighbouring spawning sites tend to mix.
  4. The results highlight that this technique represents a new and useful tool for addressing evolutionary questions, breed recognition, assignment, and connectivity assessment of individual eggs, and anchovy population dynamics, for the management of stocks.

  1. Sharks are a priority for conservation because numerous species, including small-sized coastal species, are being heavily exploited by commercial and recreational fisheries. Understanding the genetic population structure of sharks is key to effective management, maximizing their evolutionary potential in a rapidly changing environment and preventing population declines.
  2. Limited dispersal is an important factor promoting population divergence for several coastal shark species. The genetic variation in 14 microsatellite loci and 21,006 single nucleotide polymorphisms genotyped using restriction-site-associated DNA sequencing was analysed to assess the genetic structure of the bonnethead shark, Sphyrna tiburo, in the western North Atlantic.
  3. Genetic differences were identified among three well-defined regions: the western Florida coast, the south-eastern US Atlantic coast, and the southern Gulf of Mexico. Results support previous studies based on mitochondrial DNA sequences in defining differences among these regions and suggest limitations of bonnethead sharks in routinely performing long-distance migrations.
  4. The limited connectivity among regions explains the pattern of genetic divergence but also reported divergence at the species/subspecies level. These genetically discrete bonnethead populations have independent evolutionary histories that may include local adaptations to specific areas.
  5. Bonnethead sharks are currently managed as two stocks in the USA owing to recent genetic, tagging, and life history studies; however, no stock assessments or management plans exist for Mexico. These results not only serve to reinforce US management strategies and provide critical data about the extent of gene flow and sex dispersal among populations, but also begin the process of effective management in the waters of Mexico to ensure the long-term productivity and resilience of this species. With an absence of gene flow between populations from US waters and the southern Gulf of Mexico, there is a need for management plans based upon independent biological and population dynamics data since limited or no opportunities for populations to interchange individuals may occur to re-establish population viability.

  1. The dusky grouper Epinephelus marginatus is a large epinephelid species that occurs in the eastern and south-western Atlantic and western Indian Oceans. Late maturity, protogynous hermaphroditism, site fidelity, and overfishing have all contributed to its demographic decline.
  2. Connectivity and demography within a broad sampling of dusky grouper populations throughout its distribution were assessed. To do so, genetic variation at 11 polymorphic microsatellite loci and a partial sequence of the mitochondrial control region (mtCR) were evaluated.
  3. Two major mtCR lineages with a sequence divergence of 1.6% were found. The magnitude of genetic differentiation for mtCR among north and south Atlantic and Indian Ocean populations was high, with ΦST = 0.528.
  4. DEST and results of discriminant analysis of principal component revealed significant microsatellite genetic differentiation between all collection areas. Significant pairwise DEST showed moderate (0.084) to very great (0.603) differentiation. The effective population size was low for all localities, ranging between 25 (Azores Archipelago) and 311 (Rio Grande do Sul). The overall effective population size was estimated as 299 (confidence interval = 215–412), and there was no evidence of strong or recent bottleneck effects.
  5. Local and regional genetic structuring among dusky grouper populations is the consequence of the species' site fidelity, distribution across multiple oceanographic boundaries, and probably also of sequential hermaphroditism that contributes to the intensity of random genetic drift.
  6. The spatial pattern of genetic structuring of dusky groupers is such that fisheries management and conservation of population genetic integrity will have to be pursued at the local and regional scales.

  1. The European eel, Anguilla anguilla, is a catadromous and migratory species of commercial importance. Its complex life cycle results in its exposure to many risk factors, which have resulted in stock declines across all life stages since the 1970s.
  2. The temporal recruitment dynamics of juvenile eels (glass eels and elvers) were investigated in a small Mediterranean estuary (Sardinia, Italy). The composition of the population and the monthly and seasonal variations in the abundances of juvenile eels was assessed over 78 sampling events (from February 2017 to February 2018). Furthermore, the effects of abiotic variables on the abundances of glass eels and elvers were investigated using generalized additive models (GAMs).
  3. Glass eels had the greatest abundance during the winter months, whereas elvers had the greatest abundance during spring. Modelling revealed that the abundance of glass eels was mostly explained by the combined effects of water temperature (12.3–14.5 °C), tidal coefficient (40–110 cm), moon phase, season, and river mouth condition, whereas the abundance of elvers was associated with water temperature (14–21 °C), dissolved oxygen content (>7 mg/L), and season. These results suggest that the annual recruitment of juvenile eels occurs throughout the year, with clear seasonal migration dynamics.
  4. The use of multiple statistical approaches allowed us to identify the importance of several environmental variables in regulating the recruitment dynamics, providing useful information for conserving eel stocks through the restoration of the natural flow regime and the connectivity between freshwater habitats and the sea.

  • 1. Projected sea‐level rise (SLR) is expected to cause shoreline erosion, saline intrusion into the water table and inundation and flooding of beaches and coastal areas. Areas most vulnerable to these physical impacts include small, tropical low‐lying islands, which are often key habitat for threatened and endemic species, such as sea turtles.
  • 2. Successful conservation of threatened species relies upon the ability of managers to understand current threats and to quantify and mitigate future threats to these species. This study investigated how sea‐level rise might affect key rookeries (nesting grounds) (n=8) for the northern Great Barrier Reef (nGBR) green turtle population, the largest green turtle population in the world.
  • 3. 3‐D elevation models were developed and applied to three SLR scenarios projected by the IPCC 2007 and an additional scenario that incorporates ice melting. Results indicate that up to 38% of available nesting area across all the rookeries may be inundated as a result of SLR.
  • 4. Flooding, as a result of higher wave run‐up during storms, will increase egg mortality at these rookeries affecting the overall reproductive success of the nGBR green turtle population. Information provided will aid managers to prioritize conservation efforts and to use realistic measures to mitigate potential SLR threats to the nGBR green turtle population. 为进一步了解中国当前主要养殖鳅类种质资源现状,实验采用7个微卫星标记和线粒体D-Loop部分序列,对泥鳅(Misgurnus anguillicaudatus,MA)、大鳞副泥鳅(Paramisgurnus dabryanus,PD)和台湾大泥鳅(未见种属分类,TW)3种泥鳅进行群体遗传变异分析.结果显示,6个微卫星位点在3种泥鳅中均能获得有效扩增,1个微卫星标记(Mac239)只在MA中获得特异性扩增,而在PD和TW中未能获得有效扩增条带.在3种泥鳅共90尾个体的D-Loop 部分序列中发现32个单倍型,仅在PD和TW间存在1个共享单倍型.实验中共检测到65个变异位点,其中MA与PD和TW间存在29个特异性位点,而PD和TW间未检测到特异性位点.瓶颈效应和中性检验显示,TW近期可能发生有效群体数量的减少.基于微卫星标记和D-Loop部分序列的遗传变异分析显示,TW和PD间的Nei's遗传距离和K2P遗传距离最近(0.297和0.006),明显小于两者与MA间的遗传距离(1.011~1.899和0.095~0.099);分子方差分析(AMOVA)显示,3种泥鳅的遗传分化极显著(P<0.01).群体间遗传结构和单倍型网络分析显示,3种泥鳅的遗传结构相对独立,仅在TW和PD间存在一定程度的遗传结构混杂.研究表明,泥鳅和大鳞副泥鳅在遗传结构上存在明显差异,可采用分子标记进行有效鉴别;台湾大泥鳅可能是大鳞副泥鳅的生态种群或遗传改良群体,而非有效物种.  相似文献

  1. The eastern pondmussel, Sagittunio nasutus (Bivalvia: Unionida), has declined in abundance and distribution in eastern North America over the last few decades. The declines are predominantly the result of infestation by invasive dreissenid mussels and changes in habitat. The species is now considered imperilled across large portions of its distribution, especially in the Laurentian Great Lakes region.
  2. The genetic diversity and structure of the remnant populations in the Great Lakes region were assessed using 10 newly developed microsatellite DNA loci for S. nasutus. Understanding the remaining populations can inform future management projects and determine whether the remnant populations have experienced a genetic bottleneck or a founder effect. We hope that this will inform the conservation of other species in regions founded by, and isolated from, a more genetically diverse source population or with disjointed geographical distributions.
  3. Focusing on the Great Lakes region, samples (n = 428) from 62 collection sites in 28 water bodies were collected. Across the locations sampled for S. nasutus 11 genetic populations were identified, with significant genetic differentiation among them. The genetic structure of the species was assessed, with genetic similarities among populations compared and with geographical routes of colonization and gene flow evaluated.
  4. Initial colonization from the Atlantic coast into Lake Erie and Lake Ontario is evident, followed by colonization events into nearby inland rivers and lakes. Analyses found evidence of inbreeding in all but one population and evidence of past genetic bottlenecks or strong founder effects in all but four populations. This study deepens our understanding of the genetic past and present of this imperilled species, providing conservation suggestions for the future management of the species.

  1. India plays a significant role in dugong conservation by having the largest population within South Asia. The status of dugongs in India is largely unknown due to a paucity of reliable ecological data. This study generated mitochondrial control region sequences from ~10% of dugong individuals from existing populations within India. Furthermore, data generated in this study were compared with the global data to assess genetic lineages, population structure, and genetic diversity of Indian populations.
  2. Multiple analyses suggest that the Indian dugong populations are part of a single genetic cluster, comprising South Asia, North-west Indian Ocean, and South-west Indian Ocean populations. Despite small population size, they retain high genetic diversity with unique mitochondrial DNA haplotypes within South Asia. Within India, novel haplotypes are observed from all dugong habitats sampled, with overall high haplotype diversity (0.85 ± 0.04) but low nucleotide diversity (0.005 ± 0.001). Indian populations exhibit genetic differentiation with higher within-population variance (63.41%) than among populations (36.59%). Two of the haplotypes observed in India are shared with Sri Lanka, implying genetic connectivity between these populations.
  3. The genetic data from Indian dugong populations provide critical insights into the identification of dugong corridors and important dugong conservation zones in India. We suggest site-specific interventions, including the creation of new marine protected areas and boundary reorganization and expansion of other existing protected areas, to ensure population connectivity. In addition, simultaneous efforts towards seagrass meadow restoration, reduction of dugong mortalities, and community participation in dugong conservation are recommended for population recovery of this threatened marine herbivore.

  1. Understanding the factors driving population structure in marine mammals is needed to evaluate the impacts of previous exploitation, current anthropogenic threats, conservation status, and success of population recovery efforts.
  2. Sperm whales are characterized by a worldwide distribution, low genetic diversity, complex patterns of social and genetic structure that differ significantly within and between ocean basins, and a long history of being commercially whaled. In Australia, sperm whales from the (International Whaling Commission assigned) southern hemisphere ‘Division 5’ stock were very heavily exploited by whaling.
  3. The present study assessed the potential effects of whaling on the genetic diversity of sperm whales in Australia and the population genetic structure of these whales within a global context. A combination of historical and contemporary sperm whale samples (n = 157) were analysed across six regions, from south-eastern Australia (‘Division 6’ stock in the Pacific Ocean) to south-western Australia (‘Division 5’ stock in the Indian Ocean).
  4. Sperm whales sampled from the ‘Division 5’ and ‘Division 6’ stocks belong to the same population based on nuclear and mitochondrial DNA (mtDNA) analyses. Four novel sperm whale mtDNA haplotypes were identified in animals from Australian waters. Levels of genetic diversity were low in Australian sperm whales but were similar to those previously reported for populations in the Indian and Pacific Oceans.
  5. Given the genetic distinctiveness of sperm whales in Australian waters from other regions in the Pacific and Indian Oceans, and the lack of recovery in population numbers, further scientific studies are needed to increase our understanding of population dynamics and the effectiveness of threat management strategies in this species.

  1. Two migratory and endangered freshwater fish species, Salminus franciscanus and Brycon orthotaenia, are endemic to one of the most important basins for hydropower capacity in South America. These two fish are target species of conservation aquaculture programmes along the São Francisco River system.
  2. In order to implement effective strategies for the conservation of these species, microsatellite markers were developed and used to assess the genetic diversity and structure among wild groups. Fish were collected during the spawning season at four sampling sites, covering more than 1000 km.
  3. Polymorphism loci were assessed, and a total of 133 and 107 alleles were found for S. franciscanus and B. orthotaenia, respectively. Despite the critical conservation status, B. orthotaenia showed high levels of genetic diversity, comparable with those of other closely related species.
  4. Salminus franciscanus exhibited half of the genetic diversity of its sister species in terms of allelic diversity, indicating that this species will be more prone to genetic drift and inbreeding in conservation aquaculture programmes.
  5. The results of an analysis of molecular variance for microsatellite markers in these species (FST = 0.007 for S. franciscanus and FST = 0.003 for B. orthotaenia) and the estimated recent migration rates (>40% among sampling sites) support panmixia in both species, despite the heterogeneities of the riverscape.
  6. The results of this study and the microsatellites developed will play an important role in assisting agencies in making informed decisions on conservation aquaculture programmes.

Abstract Stocking has had a considerable effect on wild brown trout, Salmo trutta L., populations throughout Europe. To elucidate this impact and to outline further management strategies, the genetic structure of 25 wild populations and five hatchery stocks from Czech Republic and Slovakia were analysed using mitochondrial (control region) and nuclear DNA (microsatellites, LDH‐C1*) markers. Stocking practices have caused massive hybridisation between the Atlantic and Danube brown trout strains in the central Danube basin and have lead to a loss of among‐population divergence in Slovakia and the eastern part of Czech Republic. Comparison with studies from neighbouring countries revealed substantial differences in haplotype, allele frequencies and genetic diversity across Central Europe. Differences in stocking management and origin of breeding stocks appear to be crucial factors for the spatial variability of the genetic structure of brown trout.  相似文献

  1. The Kemp’s ridley (Lepidochelys kempii) is the world’s most endangered sea turtle species. Predominately nesting at only one beach in Mexico, this species declined to an estimated 300 females in the mid-1980s. Conservation efforts in the United States and Mexico, including a head start programme in southern Texas in which hatchlings were reared in captivity for several months before being released into the wild, resulted in the recovery of this species.
  2. Although genetic data have previously been used to assess the success of the head start programme and dispersal of individual adults, data on immature turtles sampled at foraging areas and adult females sampled at the main nesting beach in Mexico are lacking. Genetic characterization of immature individuals is important for understanding recruitment, survival, and population demography, while genetic data on individuals from Mexico are essential for understanding dispersal and overall genetic diversity in this species.
  3. To address these gaps, mitochondrial DNA data were collected from 106 immature individuals sampled at four different foraging sites in the northern Gulf of Mexico and from 18 nesting females at the primary nesting beach in Mexico.
  4. Two previously unknown mitochondrial DNA haplotypes were discovered among the immature individuals.
  5. Except for these two new haplotypes, the genetic diversity of immature individuals in the northern Gulf of Mexico closely corresponds to that of adults sampled in Mexico, which suggests that much of the diversity within the nesting population can be found among immature animals dispersing to foraging grounds, including locations in the northern Gulf of Mexico.
  6. Continued monitoring of the genetic variation of different life stages of this species across its distribution range will help assess the success of conservation programmes by ensuring the maintenance of genetic diversity and representation of this diversity across the species’ distribution range.

  1. The Amazon basin hosts the Earth's highest diversity of freshwater fish. Fish species have adapted to the basin's size and seasonal dynamics by displaying a broad range of migratory behaviour, but they are under increasing threats; however, no study to date has assessed threats and conservation of Amazonian migratory fishes.
  2. Here, the available knowledge on the diversity of migratory behaviour in Amazonian fishes is synthesized, including the geographical scales at which they occur, their drivers and timing, and life stage at which they are performed.
  3. Migratory fishes are integral components of Amazonian society. They contribute about 93% (range 77–99%) of the fisheries landings in the basin, amounting to ~US$436 million annually.
  4. These valuable fish populations are mainly threatened by growing trends of overexploitation, deforestation, climate change, and hydroelectric dam development. Most Amazonian migratory fish have key ecological roles as apex predators, ecological engineers, or seed-dispersal species. Reducing their population sizes could induce cascading effects with implications for ecosystem stability and associated services.
  5. Conserving Amazonian migratory fishes requires a broad portfolio of research, management, and conservation actions, within an ecosystem-based management framework at the basin scale. This would require trans-frontier coordination and recognition of the crucial importance of freshwater ecosystems and their connectivity.
  6. Existing areas where fishing is allowed could be coupled with a chain of freshwater protected areas. Management of commercial and subsistence species also needs fisheries activities to be monitored in the Amazonian cities and in the floodplain communities to allow assessments of the status of target species, and the identification of management units or stocks. Ensuring that existing and future fisheries management rules are effective implies the voluntary participation of fishers, which can be achieved by increasing the effectiveness and coverage of adaptive community-based management schemes.

  1. The porbeagle shark Lamna nasus is a large highly migratory shark distributed in cold and temperate marine waters of the North Atlantic and Southern Hemisphere (SH). According to the International Union for Conservation of Nature, the porbeagle is assessed globally as Vulnerable and regionally as Critically Endangered in the North Atlantic and the Mediterranean Sea. This study explored, for the first time, the population genetics of L. nasus at a regional (south-east Pacific Ocean) and global scale.
  2. In this study, the null hypotheses of no genetic discontinuities among populations (i) within the SH, and (ii) between the SH and Northern Hemisphere (NH) were tested. Also, the demographic history of L. nasus in different ocean basins was assessed. Two mitochondrial markers (Control Region [CR] and cox1) well suited for population genetics inferences in sharks were used.
  3. Spatial–genetic analyses suggested two genetic clusters co-occurring in the south-eastern Pacific Ocean. A two-way ANOVA using the cox1 but not the CR mtDNA fragment detected an effect of genetic identity on shark body size. Phylogeographic analyses, haplotype networks, and analyses of molecular variance demonstrated genetic differences between populations from the NH and SH but not among populations in the SH.
  4. Migration estimates indicated limited current maternal gene flow between the two hemispheres but high gene flow within hemispheres. Two well-defined haplotype groups with star-like shapes inhabited all ocean basins in the SH. These results could reflect a historical scenario of reproductive isolation and more recent mixture among previously isolated populations in the SH. A Bayesian skyline plot analysis indicated sudden population expansion in the SH occurring ~100–125 kya.
  5. This study highlights the need for additional studies focusing on the population genomics (using nuclear markers, i.e. single nucleotide polymorphisms) and the general biology of L. nasus to explore the existence of genetically dissimilar populations in the SH. Such studies will help implementing efficient genetic monitoring programmes.
