为了在遗传分析研究中提高效率并节约成本,本研究从已报道的凡纳滨对虾(Litopenaeus vannamei)微卫星位点中选取多态性较高的位点,基于各位点的扩增片段大小及退火温度等因素进行微卫星位点的组合.通过不断优化位点组合、反应体系及反应程序,成功建立了1个五重、2个四重和1个三重PCR反应体系,并将其应用于11个凡纳滨对虾家系的亲权鉴定.结果显示,四组多重PCR体系中的16个微卫星位点在11个凡纳滨对虾家系中的平均等位基因数(Na)为6,平均多态信息含量(PIC)为0.5813,平均观测杂合度(Ho)为0.513,平均期望杂合度(He)为0.636.利用Cervus3.0软件,对已知系谱关系的11个凡纳滨对虾家系进行亲权分析,其第一亲本累积排除率(CE-1P)、第二亲本累积排除率(CE-2P)和双亲累积排除率(CE-PP)分别为0.99525487、0.99990862和0.99999986.进一步分析表明,当同时使用四组多重PCR体系进行亲权分析时,其模拟配对率和亲权鉴定准确率均为100%,全同胞和半同胞家系鉴别效果良好,表现出准确的鉴别能力.本研究所建立的四组凡纳滨对虾微卫星多重PCR体系均可为后续的凡纳滨对虾遗传多样性分析和亲权鉴定提供高效、准确的检测手段.  相似文献

利用自主开发的微卫星标记对中华绒螯蟹(Eriocheir sinensis)进行微卫星多重PCR体系构建,最终成功建立4组多重体系,每组体系包含4个微卫星位点,并成功应用于3个家系的亲子鉴定中。结果显示:(1)本研究筛选的16个微卫星标记,平均观测杂合度为0.8206,平均期望杂合度为0.8164,平均多态信息含量为0.7927,具有丰富的多态性;(2)运用Cervus 3.0软件对已知系谱信息的3个中华绒螯蟹家系共95个子代个体进行亲子鉴定分析,结果显示,选用任意两组微卫星多重PCR体系时,累积实际正确鉴定率均超过94.74%;使用任意三组微卫星多重PCR体系时,累积实际正确鉴定率均大于98.95%;使用四组微卫星多重PCR体系时,累积实际正确鉴定率达到100%。并且当选用组合1、2和组合3,或者选用组合1、3和组合4时,对3个家系的累积正确鉴定率达到了100%,因此选用这些组合不但可以获得准确的系谱信息,还能减少工作量,降低成本。本研究构建的微卫星多重PCR体系能为中华绒螯蟹的种群选育和家系管理提供便捷、高效的途径。  相似文献

Pedigree information is essential for the genetic improvement of traits of interests in breeding programs. In this study, twelve microsatellite loci were selected to optimize three multiplex PCR protocols for parentage assignment in grass carp (Ctenopharyngodon idella). One hundred and fifty adult fish and 252 progenies produced from three pilot groups (P1, P2, and P3) were used to examine the power of the three multiplex microsatellite PCR sets for parentage analysis. The average number of alleles (Na) per locus, observed heterozygosity (Ho), expected heterozygosity (He), and polymorphism (PIC) were 21.83, 0.883, 0.882, and 0.869, respectively. The combined exclusion power using all loci was greater than 99.99 %. Simulation analysis revealed a high assignment success rate (100 %). Parentage analysis of real offspring demonstrated that 99.6 % of all offspring were unambiguously allocated to single pairs of parents. Our results indicate that these three multiplex PCR sets could be used in pedigree reconstruction for grass carp breeding.  相似文献

In this study, we developed a multiplex microsatellite polymerase chain reaction (PCR) assay that consisted of 13 pairs of primers selected from previously developed microsatellite markers in mud carp data obtained in our laboratory. We adjusted the number of cycles, the time of extension, and the primer ratios to make the multiplex PCR system as valuable as possible. Using this system, we performed a genetic analysis and parentage assignment for 2 male and 5 female mud carps and 146 of their progeny. The results showed a range of alleles of 2 < K < 5, with an average of 3.54. The polymorphism information content ranged from 0.271 to 0.697, with an average of 0.4954. The observed heterozygosity ranged from 0.183 to 0.810, with an average of 0.6008. The expected heterozygosity ranged from 0.324 to 0.741, with an average of 0.5572. The null allele frequency was 1.29–27.68%. The computer‐simulated identification was 99%, while the combined exclusion power using all loci was 100% for actual offspring. Thus, this multiplex PCR assay is a new technological tool for selective breeding and a genetic resource for studying the mud carp, Cirrhinus molitorella.  相似文献

利用本实验室开发的微卫星标记,通过优化退火温度、引物浓度、循环次数等条件,建立了3组大黄鱼微卫星多重PCR体系,每组包含3个微卫星位点,用3组微卫星多重PCR分析了一个大黄鱼选育群体JD-01的遗传多样性。结果显示,该群体的平均等位基因为12.111,平均有效等位基因为7.408,平均多态信息含量为0.846,平均观测杂合度和期望杂合度分别为0.825、0.868,香农多样性指数为2.165。运用Cervus 3.0软件,对已知系谱关系的9个大黄鱼家系及对应亲本进行了亲子鉴定分析,以验证3组微卫星多重PCR在亲子鉴定中的准确性。结果显示,使用该3组微卫星多重PCR体系进行亲子鉴定准确率为100%。大黄鱼微卫星多重PCR体系的建立为分析群体的遗传多样性、亲子鉴定和辅助家系管理提供了一种高效的技术手段。  相似文献

This study evaluated the properties of nine Scylla paramamosain microsatellite loci screened by us previously for inclusion in a parentage assignment marker suite. These nine highly polymorphic markers (mean He=0.847 and PIC=0.830) were determined as being suitable for parentage assignment. Simulations based on allele frequency data from 15 known maternal families (165 individuals) demonstrated that at least four loci were required to assign >95% of offspring to maternal parents with 95% confidence. In actual parentage assignments, all progenies were assigned to the maternal parents with six or more loci, which was similar to the simulation predictions. Our results suggest that this set of microsatellites provide a powerful and efficient tool for identifying pedigree information for selective breeding programmes of S. paramamosain.  相似文献

A set of 50 potential microsatellite loci previously described in several flatfish species was evaluated for designing a suitable tool for parentage assessment in Senegal sole (Solea senegalensis). Low cross-amplification within Pleuronectiformes, even between congeneric species, was achieved. This suggests a low conservation of microsatellite flanking regions in this order regarding other fish orders of similar evolutionary age. Twelve loci showed appropriate amplification and polymorphism to acquire enough statistical power for parentage analysis. All forty-one individuals from one broodstock and 320 offspring were analyzed using this set of markers. The high potential of microsatellites for parentage exclusion (Excl1 = 0.9999; Excl2 = 1) permitted us to trace back all offspring to single pairs of parents. The families obtained were used to analyze the performances of the loci applied and to identify possible sources of error for parentage analysis in Senegal sole. The 2.5% of single mismatches in the families studied were attributed mostly to genotyping errors and to a lesser extent to null alleles. The average mutation rate estimated over 7680 gametes was in the range reported within fish (3.9 × 10− 4) and did not compromise parentage analysis. All loci conformed to theoretical assumptions (Mendelian segregation, independent segregation), excluding the F13-II8/4/7 and Sol 9A loci, which showed strong genotypic association in the families analyzed. A set of 4 microsatellites (Sol CA13, F13-II8/4/7, Smax-02 and Sse GATA38) was finally selected for parentage evaluation in S. senegalensis combining both enough exclusion potential (> 0.970) and the lowest economic cost.  相似文献

A set of 49 microsatellite loci isolated from the endemic New Zealand Greenshell™ mussel, Perna canaliculus, were evaluated for inclusion in a parentage assignment marker suite by assessing their ease of PCR amplification, allele scoring and conformity to Mendelian inheritance in hatchery-produced families. Ten polymorphic loci (mean He = 0.78 and polymorphic information content (PIC) = 0.72) were identified as being suitable for parentage assignment. These 10 microsatellite loci gave a combined non-exclusion probability of < 0.001 (probability that an unrelated parent pair will not be excluded from parentage of an arbitrary offspring), based on allele frequencies from 16 broodstock mussels. Simulations predicted an assignment success rate of 99.9% with all 10 loci and > 95% with the best 5 or more loci (mean PIC = 0.84). In actual parentage assignments, 124 offspring from 8 full-sib families were assigned to the correct parent pair with 4 or more loci. We found evidence for null alleles and extensive size homoplasy in many loci, highlighting the importance of thoroughly characterizing and evaluating microsatellite markers prior to parentage assignment and other applications.  相似文献

Eight microsatellite loci previously reported were assessed for their utility in parentage assignment in 96 individuals belonging to natural populations of the blackspot seabream Pagellus bogaraveo (Brünnick, 1768) from the Mediterranean and Northeast Atlantic regions. At the mtDNA level, no differentiation was found between these two regions but based on microsatellite data an overall discrete genetic differentiation is perceivable between the two regions separated by the Strait of Gibraltar. The number of alleles per locus ranged from 8 to 30. A database constructed with allele frequency data from six populations was used in a simulation parentage assignment test using the software cervus . The test showed that the number of markers used is enough to perform parentage assignments with real data. The polymorphic information content for each locus was very high (mean value of 0.849), with a total exclusionary power of 0.9995. In summary, seven of the eight microsatellites analysed proved to be sufficient and powerful tools for parentage assignment in hatcheries and the allele frequency data given here can be used to perform pedigree analysis against which real data may be tested.  相似文献

To develop an effective system for parentage analysis in gynogenetic and clonal progeny of Nile tilapia, Oreochromis niloticus L., polymorphic microsatellite loci and amplified fragment length polymorphisms (AFLPs) were investigated in several gynogenetic families and clonal lines. Six microsatellite loci were screened in two meiotic gynogenetic families to look for loci with high gene–centromere recombination rates, which can be used to discriminate meiotic from mitotic gynogenetics. Microsatellite loci UNH189 and UNH211 showed 96.7% and 92.0% heterozygosity, respectively, in these families, while other loci showed lower recombination frequencies. Scoring both UNH189 and UNH211 would give a very low probability of an individual meiotic gynogenetic being homozygous for both loci. Multiplex polymerase chain reaction of microsatellite loci was used to verify parentage in four families of mitotic gynogenetics and five fully inbred clonal lines. The genotype of each clonal line should serve as a unique identifier. Twelve AFLP primers were also investigated and 26 diagnostic AFLP bands were identified to follow inheritance in mitotic gynogenetic individuals. Amplified fragment length polymorphisms were found to be effective for this purpose but microsatellites were more appropriate since they are co‐dominant, while AFLPs are dominant markers. A multiplex of the microsatellite loci used in this study would be useful for general parental assignment as well as for the analysis of the products of chromosome set manipulations.  相似文献

Parentage analysis in aquaculture determines genealogical relationships between broodstock and progeny when the parents are unknown. Thus, parentage analysis is a useful tool to establish pedigree reports in molecular‐assisted selection programs. Here, we evaluated 10 heterologous microsatellite markers for parentage assignment in abalone hybrids produced from 43 abalone broodstocks of red abalone (Haliotis rufescens) and Japanese abalone (H. discus hannai). The allele frequencies, exclusion probabilities and broodstock contributions were calculated using CERVUS, PAPA and GERUD software. The polymorphic information content (PIC) values showed that most of the microsatellite loci were highly informative (>0.7) and more than 90% of parentage assignment was possible with a minimum of 5–6 microsatellite markers. Parentage assignment for hybrid and pure‐red progeny showed a better performance than pure‐Japanese progeny. This result could be due to the high level of allele loss in the parental genotypes. In addition, results indicated that only two sires contributed over 80% and 90% of red and hybrid progenies, respectively. This study gives a new molecular tool to support marker‐assisted selection in abalone hybrids produced in Chile.  相似文献

The turbot (Scophthalmus maximus) is a flatfish species of great commercial value for aquaculture. In this study we describe the isolation and characterization of 30 novel highly polymorphic microsatellite markers in this species obtained from a genomic library enriched for seven short tandem repeated motifs. Much higher polymorphism (mean number of alleles: 13.37; mean expected heterozygosity: 0.869) and potential for parentage assignment than previously reported for microsatellites in turbot were found after the analysis of 24 wild individuals. Most loci conformed to Hardy–Weinberg expectations, excluding Sma‐USC20 and Sma‐USC28, which showed a high heterozygote deficit probably due to the presence of null alleles. No significant genotypic disequilibrium was observed between any pair of loci, suggesting no close linkage between them. These loci are potentially useful for kinship and population analysis in turbot.  相似文献

在水产养殖中应用微卫星标记来确定亲缘关系已经得到认同和广泛使用。本研究通过控制交尾,利用微卫星标记确定中国对虾后代的亲缘关系,对微卫星标记应用于中国对虾的家系识别进行初步探讨。作者以4个谱系清晰的家系为基础,检测两对微卫星标记EN0033和RS062在中国对虾家系鉴别中的应用。结果表明,利用两对微卫星引物产生的DNA指纹图谱,能够有效地区分中国对虾4个家系。根据微卫星数据计算各家系之间的遗传距离,构建UPGMA图,得到的结果与各家系来源情况一致,进一步证明了微卫星技术在进行家系间的遗传分析中的可行性。EN0033和RS062两对微卫星标记的累积个体识别率高达0.989,属于高识别力的遗传标记系统,可以利用它们进行中国对虾的亲缘关系鉴定。  相似文献

Parentage analysis is of vital importance for hatchery production and breeding programmes. Two multiplex PCR protocols including seven tropical spiny lobster (Panulirus homarus) microsatellites (Pho‐G06, Pho‐G25, Pho‐G53, Pho‐G62, Pho‐G74, Pho‐G89 and Pho‐G100) were introduced for parentage assignment. All loci were polymorphic with allele sizes from 113 to 337 base pairs (bp), observed alleles (k) from two to seven and polymorphic information content (PIC) of 0.25 to 0.73. Twenty‐four stage‐3 phyllosoma larvae (39 days posthatching) were collected for paternity exclusion study using selected microsatellites. Exclusion‐based parentage analysis unambiguously assigned 83% of fry (20 of 24) to a single female parent. Of ten putative female parents, five have contributed to the 20 allocated offspring, with one being true parent of 11. Four others were assigned to two or more potential female parents, probably due to genotyping error or the presence of null allele. The exclusion power (EP) for the seven loci varied between 13% and 54% with known genotypes of one parent (P1) and 19% and 71% for given the genotypes of both parents (P2). The theoretical combined parentage exclusion (cEP) power for all seven microsatellites was P1 = 95% and P2 = 99%. The power of discrimination for each locus varied between 0.18 and 0.86. This report presents the first study to utilize microsatellite markers for successful parentage assignment of P. homarus. The selected microsatellites provide a practical tool for parentage analysis in hatchery production of juveniles as well as in future commercial breeding programme of tropical spiny lobsters.  相似文献

Because of their high variability and rapid evolution, microsatellites became increasingly important in genetic research, e.g. population structure and differentiation studies, gene mapping and parentage analysis. However, such loci have not been isolated in tench so far. Applying a PCR based method of generating microsatellite enriched DNA fragment libraries we were able to identify nine loci (MTT-1 to MTT-9). The variability of these microsatellite loci was determined in 50 tench individuals originating from a wild population of Lake Döllnsee, Germany. Three loci were found to be monomorphic. The remaining six loci segregated for two to nine alleles. The observed heterozygosities at polymorphic loci were high (0.500–0.959) with only one exception: locus MTT-8 (0.167). These polymorphic microsatellite loci showed a much higher level of genetic variability than the allozyme loci previously studied in the same individuals. Thus, they seem to be more suitable for genetic studies of tench. On the other hand, it remains to be checked in other populations if the three loci that did not show any variation in this population are generally monomorphic in this species.  相似文献

Parentage analysis is a useful tool for establishing pedigree relationships in selective breeding. In this study, 31 microsatellite markers were tested, and 13 loci were subsequently used to identify parenthood in Pinctada fucata. According to simulation analysis, the power of nine loci to exclude false parents was 99.94%, and that of 10 loci was 99.95%. Moreover, using 10 loci and known parental and filial information, the cumulative assignment success rate to one true parental pair was as high as 99%. Of the 120 progeny tested, 93.3% were exclusively assigned to their parental pairs in mixed pedigrees. These results suggested that these microsatellite markers can be used for rapid and effective parentage assignment and contribute to the selective breeding of P. fucata.  相似文献

Estimation of selection response and genealogical tracing in family mixtures require an appropriate tool for parentage analysis. In this study, we tested 19 marker loci for parentage analysis allocation in Mediterranean mussel (Mytilus galloprovincialis). To this aim, we reared families in tanks isolated from wild mussel seed, analysed them using the 19 marker loci and characterized their performances based on Mendelian rules. Probabilities of exclusion of a false parent were estimated for different groups of loci and contrasted to the real paternity assignment. Based on this, we chose nine microsatellites with the highest exclusion probabilities and a real paternity assignment of 99.6%. Next, we analysed 600 individuals reared as in the usual production process, where contamination from wild seed is likely. We obtained a real assignment of 94.7% and were able to identify individuals from the wild as the most likely hypothesis to explain the observed incompatibilities with candidate parents. This information was used to evaluate parental contribution in offspring obtained from gamete mixtures of several parents, which bestowed results of interest for future breeding programs of Mediterranean mussel.  相似文献

应用荧光标记微卫星技术对凡纳滨对虾(Litopenaeus vannamei)家系进行亲权鉴定。挑选14个多态信息含量较高的微卫星位点,以人工选育建立的凡纳滨对虾5个全同胞家系为试验材料,采用Cervus 3.0进行亲权分析,并根据家系内个体间的遗传距离进行UPGMA聚类分析。结果表明,14个微卫星位点的平均等位基因数为6,平均多态信息含量为0.6896,平均期望杂合度为0.7309,平均观测杂合度为0.7661,第一亲本、第二亲本和双亲的累计排除率分别为0.99721733、0.99996559和0.99999997;进一步模拟分析表明,要达到亲权鉴定的要求,在双亲性别已知时至少需要5个微卫星位点,双亲性别未知时至少需要6个微卫星位点;模拟分析及试验验证所选用的14个微卫星位点最多可以鉴定1 954个已知性别的亲本或1 203个未知性别的亲本。所选用的14个微卫星标记可在生产及科研试验中用于获取凡纳滨对虾系谱信息。  相似文献

The establishment and evaluation of family lines using pedigree information provides an advanced understanding of the variability that exists for complex, economically valuable traits and is a necessary step in the execution of an effective breeding programme. The aim of this study was to assign parentage to mass‐spawned Haliotis midae juveniles using species‐specific microsatellite markers. Screening of wild abalone individuals revealed that the nine loci selected complied with the minimum requirements for parentage analyses: a null allele frequency <5% as well as a high number and frequency of alleles per locus. A total of 598 individuals were genotyped (198 breeding individuals and 400 F1 progeny) from two farms, with parentage results yielding 91% and 90% successful assignment for Farms A and B respectively. This study, therefore, provided the necessary pedigree information required for controlled breeding of individual adult abalone and indicated the usefulness of the panel of microsatellite markers selected for parentage assignment.  相似文献

ABSTRACT:   Five loci ( Phz2 , Phz6 , Phz7 , Phz12 , and Phz14 ) of microsatellite DNA markers developed in a previous study for parentage assignment in the hatchery population generated by mating among 61 broodstock fish (35 females and 26 males) in a spawning tank, were selected. After natural spawning in the same tank, larvae collected at three different times were categorized into early phase (EP), middle phase (MP), and late phase (LP) groups. In the parental broodstock, the mean number of alleles per locus was 21.8 and expected heterozygosity ( H E ) was 0.813. In the progeny, the mean number of alleles per locus decreased to 11.6 (EP), 14.4 (MP), and 6.4 (LP) and H E to 0.796 (EP), 0.833 (MP), and 0.681 (LP). Parental assignment determined eight dams and six sires as major parents for the EP group. In the MP group, 13 dams and ten sires genetically contributed to spawning, but only three dams and two sires were involved in LP group progeny. In the hatchery population produced from a limited number of parental fish such as the LP group, genetic variability was apparently decreased.  相似文献
