The objectives were to conduct a genetic evaluation of residual feed intake (RFI) and residual feed intake adjusted for fat (RFIFat) and to analyse the effect of selection for these traits on growth, carcass and reproductive traits. Data from 945 Nellore bulls in seven feed efficiency tests in a feedlot were analysed. Genetic evaluation was performed using an animal model in which the feed efficiency test and age of the animal at the beginning of the test were considered as a systematic effect. Direct additive genetic and residual effects were considered as random effects. Correlations and genetic gains were estimated by two‐trait analysis between feed efficiency measures (RFI and RFIFat) and other traits. Feed conversion showed low heritability (0.06), but dry matter intake (DMI), average daily gain, RFI, RFIFat, metabolic body weight and scrotal circumference measured at 450 days of age (SC450) showed moderate to high heritability (0.49, 0.28, 0.33, 0.36, 0.38 and 0.80, respectively). Similarly, ribeye area, backfat thickness, rump cap fat thickness, marbling score and subcutaneous fat thickness also had high heritability values (0.46, 0.37, 0.57, 0.51 and 0.47, respectively). Genetic correlations between RFI and SC450 were null, and between RFIFat and SC450 were strongly positive. Genetic and phenotypic correlations of RFI and RFIFat with carcass traits were not different from zero, as correlated responses for carcass traits were also not different from zero. The Nellore selection for feed efficiency by RFI or RFIFat allows the recognition of feed efficient animals, with DMI reduction and without significant changes in growth and carcass traits. However, because of the observed results between RFIFat and SC450, selection of animals should be analysed with caution and a preselection for reproductive traits is necessary to avoid reproductive impairments in the herd.

The objectives of this study were to better understand the genetic architecture and the possibility of genomic evaluation for feed efficiency traits by (i) performing genome‐wide association studies (GWAS), and (ii) assessing the accuracy of genomic evaluation for feed efficiency traits, using single‐step genomic best linear unbiased prediction (ssGBLUP)‐based methods. The analyses were performed in residual feed intake (RFI), residual body weight gain (RG), and residual intake and body weight gain (RIG) during three different fattening periods. The phenotypes from 4,578 Japanese Black steers, which were progenies of 362 progeny‐tested bulls and the genotypes from the bulls were used in this study. The results of GWAS showed that a total of 16, 8, and 12 gene ontology terms were related to RFI, RG, and RIG, respectively, and the candidate genes identified in RFI and RG were involved in olfactory transduction and the phosphatidylinositol signaling system, respectively. The realized reliabilities of genomic estimated breeding values were low to moderate in the feed efficiency traits. In conclusion, ssGBLUP‐based method can lead to understand some biological functions related to feed efficiency traits, even with small population with genotypes, however, an alternative strategy will be needed to enhance the reliability of genomic evaluation.

The aim of this study was to estimate genetic parameters for different precocious calving criteria and their relationship with reproductive, growth, carcass and feed efficiency in Nellore cattle using the single‐step genomic BLUP. The reproductive traits used were probability of precocious calving (PPC) at 24 (PPC24), 26 (PPC26), 28 (PPC28) and 30 (PPC30) months of age, stayability (STAY) and scrotal circumference at 455 days of age (SC455). Growth traits such as weights at 240 (W240) and 455 (W455) days of age and adult weight (AW) were used. Rib eye area (REA), subcutaneous fat thickness (SFT), rump fat thickness (RFT) and residual feed intake (RFI) were included in the analyses. The estimation of genetic parameters was performed using a bi‐trait threshold model including genomic information in a single‐step approach. Heritability for PPC traits was moderate to high (0.29–0.56) with highest estimates for PPC24 (0.56) and PPC26 (0.50). Genetic correlation estimates between PPC and STAY weakened as a function of calving age. Correlation with SC455, growth and carcass traits were low (0.25–0.31; ?0.22 to 0.04; ?0.09 to 0.18, respectively), the same occurs with RFI (?0.09 to 0.08), this suggests independence between female sexual precocity and feed efficiency traits. The results of this study encourage the use of PPC traits in Nellore cattle because the selection for such trait would not have a negative impact on reproductive, growth, carcass and feed efficiency indicator traits. Stayability for sexual precocious heifers (PPC24 and PPC26) must be redefined to avoid incorrectly phenotype assignment.

Pelt character traits (size, quality, colour clarity, darkness) are important economic traits in blue fox breeding. Better feed efficiency (FE) is another economically important and new breeding goal for fur animals. The purpose of this study was to determine the correlations between pelt character traits, FE and size traits and to estimate genetic parameters for pelt character traits. Pelt size (pSIcm) had a high positive genetic correlation with animal grading size (gSI), final body weight (BWFin), body length and daily gain (DG), and a moderate correlation with body condition score (BCS). Animal body length and BCS (describing fatness) were considered as genetically different traits. Genetic correlations between pelt quality and size traits were estimated without precision and did not differ from zero, but colour clarity (pCL) had a low antagonistic genetic correlation with FE. Pelt size and DG had a favourable genetic correlation with FE but a fairly high unfavourable genetic correlation with dry matter feed intake. The current emphasis on selection for larger animal and pelt size improves FE indirectly, but selection for larger pelt size favours fast‐growing and fat individuals and simultaneously increases feed intake. The detected genetic connections between FE, size, feed intake and pCL should be taken into account in the Finnish blue fox breeding programme.

The aim of this study was to identify candidate genes and genomic regions associated with ultrasound‐derived measurements of the rib‐eye area (REA), backfat thickness (BFT) and rumpfat thickness (RFT) in Nellore cattle. Data from 640 Nellore steers and young bulls with genotypes for 290 863 single nucleotide polymorphisms (SNPs) were used for genomewide association mapping. Significant SNP associations were explored to find possible candidate genes related to physiological processes. Several of the significant markers detected were mapped onto functional candidate genes including ARFGAP3, CLSTN2 and DPYD for REA; OSBPL3 and SUDS3 for BFT; and RARRES1 and VEPH1 for RFT. The physiological pathway related to lipid metabolism (CLSTN2, OSBPL3, RARRES1 and VEPH1) was identified. The significant markers within previously reported QTLs reinforce the importance of the genomic regions, and the other loci offer candidate genes that have not been related to carcass traits in previous investigations.

The objectives of this study were to estimate genetic parameters and to perform a genome‐wide association study (GWAS) for predicted methane‐related traits in Japanese Black steers. The methane production and yield traits were predicted using on‐farm measurable traits, such as dry matter intake and average daily gain. A total of 4,578 Japanese Black steers, which were progenies of 362 sires genotyped with imputed 551,995 single nucleotide polymorphisms (SNPs), had phenotypes of predicted methane‐related traits during the total fattening period (52 weeks). For the estimation of genetic parameters, the estimated heritabilities were moderate (ranged from 0.57 to 0.60). In addition, the estimated genetic correlations of methane production traits with most of carcass traits and feed‐efficiency traits were unfavorable, but those of methane yield traits were favorable or low. For the GWAS, no genome‐wide significant SNP was detected, but a total of four quantitative trait locus (QTL) regions that explained more than 5.0% of genetic variance were localized on the genome, and some candidate genes associated with growth and feed‐efficiency traits were located on the regions. Our results suggest that the predicted methane‐related traits are heritable and some QTL regions for the traits are localized on the genome in Japanese Black steers.

Background: Leptin has a strong relation to important traits in animal production, such as carcass composition, feed intake, and reproduction. It is mainly produced by adipose cells and acts predominantly in the hypothalamus. In this study, circulating leptin and its gene expression in muscle were evaluated in two groups of young Nellore bulls with divergent feed efficiency. Individual dry matter intake(DMI) and average daily gain(ADG) of 98 Nellore bulls were evaluated in feedlot for 70 d to determinate the residual feed intake(RFI) and select 20 animals for the high feed efficient(LRFI) and 20 for the low feed efficient(HRFI) groups. Blood samples were collected on d 56 and at slaughter(80 d) to determine circulating plasma leptin. Samples of Longissimus dorsi were taken at slaughter for leptin gene expression levels. Results: DMI and RFI were different between groups and LRFI animals showed less back fat and rump fat thickness,as well as less pelvic and kidney fat weight. Circulating leptin increased over time in all animals. Plasma leptin was greater in LRFI on 56 d and at slaughter(P = 0.0049). Gene expression of leptin were greater in LRFI animals(P = 0.0022) in accordance with the plasma levels. The animals of the LRFI group were leaner, ate less, and had more circulating leptin and its gene expression. Conclusion: These findings demonstrated that leptin plays its physiological role in young Nellore bulls, probably controlling food intake because feed efficient animals have more leptin and lower residual feed intake.

This study aimed to compare feed efficiency measures of Nellore beef cattle on different residual intake and gain (RIG) classes. We used data from 610 animals weighing on average 236.33 kg and average of 283 days of age from feedlot performance tests carried out between 2005 and 2012. Animals were grouped based on RIG into three different classes: high RIG (>?mean?+?0.5 standard deviation (SD), most efficient; n?=?193), medium RIG (mean?±?0.5 SD; n?=?235), and low RIG (<?mean – 0.5 SD, least efficient; n?=?182). Residual feed intake (RFI), residual gain (RG), feed conversion ratio (FCR), feed efficiency (FE), relative growth rate (RGR), and Kleiber ratio (KR) of animals in each RIG class were compared by Tukey test at 1% of probability. Phenotypic correlations between variables were evaluated as well. Animals on high RIG class showed lower dry matter intake (P?<?0.01) and higher average daily gain (P?<?0.01) than low RIG animals. Consequently, high RIG animals had lower FCR (P?<?0.01) and higher FE (P?<?0.01) than those animals in low RIG class. The most efficient animals based on RIG were also the most efficient animals based on RG and RFI. RIG was negatively correlated to dry matter intake (P?<?0.01) and FCR (P?<?0.01), and a positive correlation was found between RIG and FE (P?<?0.01). Therefore, RIG appears to be a good parameter to select animals with reduced dry matter intake and high productive performance.

According to our previous studies, bta‐miR‐152, PRKAA1 and UCP3 are differentially expressed in mammary gland tissues of high milk fat and low milk fat cows, and the trend in bta‐miR‐152 expression is opposite from those of PRKAA1 and UCP3. To further identify the function and regulatory mechanism of bta‐miR‐152 in milk fat metabolism, we investigated the effect of bta‐miR‐152 on cellular triglyceride content in bovine mammary epithelial cells cultured in vitro, on the basis of bta‐miR‐152 overexpression and inhibition assays. The target genes of bta‐miR‐152 were identified through qPCR, Western blotting and dual luciferase reporter gene detection. Compared with that in the control group, the expression of UCP3 was significantly lower in the bta‐miR‐152 mimic group, the expression of PRKAA1 was decreased, and the intracellular TAG content was significantly increased. After transfection with bta‐miR‐152 inhibitor, the expression of UCP3 increased significantly, and the expression of PRKAA1 decreased, but the difference was not significant; in addition, the intracellular TAG content decreased significantly. Therefore, we concluded that bta‐miR‐152 affects the intracellular TAG content by targeting UCP3.

A data set based on 50 studies including feed intake and utilization traits was used to perform a meta‐analysis to obtain pooled estimates using the variance between studies of genetic parameters for average daily gain (ADG); residual feed intake (RFI); metabolic body weight (MBW); feed conversion ratio (FCR); and daily dry matter intake (DMI) in beef cattle. The total data set included 128 heritability and 122 genetic correlation estimates published in the literature from 1961 to 2012. The meta‐analysis was performed using a random effects model where the restricted maximum likelihood estimator was used to evaluate variances among clusters. Also, a meta‐analysis using the method of cluster analysis was used to group the heritability estimates. Two clusters were obtained for each trait by different variables. It was observed, for all traits, that the heterogeneity of variance was significant between clusters and studies for genetic correlation estimates. The pooled estimates, adding the variance between clusters, for direct heritability estimates for ADG, DMI, RFI, MBW and FCR were 0.32 ± 0.04, 0.39 ± 0.03, 0.31 ± 0.02, 0.31 ± 0.03 and 0.26 ± 0.03, respectively. Pooled genetic correlation estimates ranged from ?0.15 to 0.67 among ADG, DMI, RFI, MBW and FCR. These pooled estimates of genetic parameters could be used to solve genetic prediction equations in populations where data is insufficient for variance component estimation. Cluster analysis is recommended as a statistical procedure to combine results from different studies to account for heterogeneity.

Genetic parameters for feed efficiency traits of 740 Wagyu bulls and growth and carcass traits of 591 of their progeny, and the genetic relationship between the traits of bulls and their progeny were estimated with the residual maximum likelihood procedure. The estimations were made for the test periods of 140 days (77 bulls), 112 days (663 bulls) and 364 days (591 steer progeny). Feed efficiency traits of bulls included feed conversion ratio (FCR), phenotypic residual feed intake (RFIphe) and genetic residual feed intake (RFIgen). Progeny traits were bodyweight at the start of the test (BWS), bodyweight at finish (BWF), average daily gain (ADG), rib eye area (REA), marbling score (MSR), dressing percentage (DRS) and subcutaneous fat thickness (SFT). The estimated heritability for MSR (0.52) was high and for BWS (0.35), BWF (0.40) and ADG (0.30) were moderate, whereas REA, DRS and SFT were low. Positive genetic correlations among BWS, BWF, ADG and SFT and negative genetic correlations between MSR and DRS and between REA and SFT were found. The genetic correlations between residual feed intake (RFIphe and RFIgen) of bulls and bodyweights (BWS and BWF) of their progeny ranged from ?0.27 to ?0.61. Residual feed intake was positively correlated with REA and DRS and negatively correlated with MSR and SFT. No responses in ADG and weakly correlated responses in REA and DRS of progeny were found to select against feed efficiency traits of bulls. The present experiment provides evidence that selection against lower RFI (higher feed efficiency) would be better than selection against lower FCR for getting better correlated responses in bodyweights.

Variance components and genetic parameters were estimated using data recorded on 740 young male Japanese Black cattle during the period from 1971 to 2003. Traits studied were feed intake (FI), feed‐conversion ratio (FCR), residual feed intake (RFI), average daily gain (ADG), metabolic body weight (MWT) at the mid‐point of the test period and body weight (BWT) at the finish of the test (345 days). Data were analysed using three alternative animal models (direct, direct + maternal environmental, and direct + maternal genetic effects). Comparison of the log likelihood values has shown that the direct genetic effect was significant (p < 0.05) for all traits and that the maternal environmental effects were significant (p < 0.05) for MWT and BWT. The heritability estimates were 0.20 ± 0.12 for FI, 0.14 ± 0.10 for FCR, 0.33 ± 0.14 for RFI, 0.19 ± 0.12 for ADG, 0.30 ± 0.14 for MWT and 0.30 ± 0.13 for BWT. The maternal effects (maternal genetic and maternal environmental) were not important in feed‐efficiency traits. The genetic correlation between RFI and ADG was stronger than the corresponding correlation between FCR and ADG. These results provide evidence that RFI should be included for genetic improvement in feed efficiency in Japanese Black breeding programmes.

The objectives of the present study were to estimate genetic parameters for several feeding behavior traits in growing cattle, as well as the genetic associations among and between feeding behavior and both performance and feed efficiency traits. An additional objective was to investigate the use of feeding behavior traits as predictors of genetic merit for feed intake. Feed intake and live-weight data on 6,088 growing cattle were used of which 4,672 had ultrasound data and 1,548 had feeding behavior data. Feeding behavior traits were defined based on individual feed events or meal events (where individual feed events were grouped into meals). Univariate and bivariate animal linear mixed models were used to estimate (co)variance components. Heritability estimates (± SE) for the feeding behavior traits ranged from 0.19 ± 0.08 for meals per day to 0.61 ± 0.10 for feeding time per day. The coefficient of genetic variation per trait varied from 5% for meals per day to 22% for the duration of each feed event. Genetically heavier cattle, those with a higher daily energy intake (MEI), or those that grew faster had a faster feeding rate, as well as a greater energy intake per feed event and per meal. Better daily feed efficiency (i.e., lower residual energy intake) was genetically associated with both a shorter feeding time per day and shorter meal time per day. In a validation population of 321 steers and heifers, the ability of estimated breeding values (EBV) for MEI to predict (adjusted) phenotypic MEI was demonstrated; EBVs for MEI were estimated using multi-trait models with different sets of predictor traits such as liveweight and/or feeding behaviors. The correlation (± SE) between phenotypic MEI and EBV for MEI marginally improved (P < 0.001) from 0.64 ± 0.03 to 0.68 ± 0.03 when feeding behavior phenotypes from the validation population were included in a genetic evaluation that already included phenotypic mid-test metabolic live-weight from the validation population. This is one of the largest studies demonstrating that significant exploitable genetic variation exists in the feeding behavior of young crossbred growing cattle; such feeding behavior traits are also genetically correlated with several performance and feed efficiency metrics. Nonetheless, there was only a marginal benefit to the inclusion of time-related feeding behavior phenotypes in a genetic evaluation for MEI to improve the precision of the EBVs for this trait.

The genome‐wide association study (GWAS) results are presented for average daily gain (ADG) in Nellore cattle. Phenotype of 720 male Bos indicus animals with information of ADG in feedlots and 354 147 single‐nucleotide polymorphisms (SNPs) obtained from a database added by information from Illumina Bovine HD (777 962 SNPs) and Illumina BovineSNP50 (54 609) by imputation were used. After quality control and imputation, 290 620 SNPs remained in the association analysis, using R package Genome‐wide Rapid Association using Mixed Model and Regression method GRAMMAR‐Gamma. A genomic region with six significant SNPs, at Bonferroni‐corrected significance, was found on chromosome 3. The most significant SNP (rs42518459, BTA3: 85849977, p = 9.49 × 10?8) explained 5.62% of the phenotypic variance and had the allele substitution effect of ?0.269 kg/day. Important genes such as PDE4B, LEPR, CYP2J2 and FGGY are located near this region, which is overlapped by 12 quantitative trait locus (QTLs) described for several production traits. Other regions with markers with suggestive effects were identified in BTA6 and BTA10. This study showed regions with major effects on ADG in Bos indicus in feedlots. This information may be useful to increase the efficiency of selecting this trait and to understand the physiological processes involved in its regulation.

A major proportion of the costs of pork production is related to feed. The feed conversion rate (FCR) or residual feed intake (RFI) is thus commonly included in breeding programmes. Feeding behaviour traits do not directly have economic value but, if correlated with production traits, can be used as auxiliary traits. The aim of this study was to estimate the heritability of feeding behaviour traits and their genetic correlations with production traits in the Finnish Yorkshire pig population. The data were available from 3,235 pigs. Feeding behaviour was measured as the number of visits per day (NVD), time spent in feeding per day (TPD), daily feed intake (DFI), time spent feeding per visit (TPV), feed intake per visit (FPV) and feed intake rate (FR). The test station phase was divided into five periods. Estimates of heritabilities of feeding behaviour traits varied from 0.17 to 0.47. Strong genetic correlations were obtained between behaviour traits in all periods. However, only DFI was strongly correlated with the production traits. Interestingly, a moderate positive genetic correlation was obtained between FR and backfat thickness (0.1–0.5) and between FR and average daily gain (0.3–0.4), depending on the period. Based on the results, there is no additional benefit from including feeding‐related traits other than those commonly used (FCR and RFI) in the breeding programme. However, if correlated with animal welfare, the feeding behaviour traits could be valuable in the breeding programme.

In pigs, the gut microbiota composition plays a major role in the process of digestion, but is influenced by many external factors, especially diet. To be used in breeding applications, genotype by diet interactions on microbiota composition have to be quantified, as well as their impact on genetic covariances with feed efficiency (FE) and digestive efficiency (DE) traits. This study aimed at determining the impact of an alternative diet on variance components of microbiota traits (genera and alpha diversity indices) and estimating genetic correlations between microbiota and efficiency traits for pigs fed a conventional (CO) or a high-fiber (HF) diet. Fecal microbes of 812 full-siblings fed a CO diet and 752 pigs fed the HF diet were characterized at 16 weeks of age by sequencing the V3-V4 region of the 16S rRNA gene. A total of 231 genera were identified. Digestibility coefficients of nitrogen, organic matter, and energy were predicted analyzing the same fecal samples with near infrared spectrometry. Daily feed intake, feed conversion ratio, residual feed intake and average daily gain (ADG) were also recorded. The 71 genera present in more than 20% of individuals were retained for genetic analyses. Heritability (h²) of microbiota traits were similar between diets (from null to 0.38 ± 0.12 in the CO diet and to 0.39 ± 0.12 in the HF diet). Only three out of the 24 genera and two alpha diversity indices with significant h² in both diets had genetic correlations across diets significantly different from 0.99 (P < 0.05), indicating limited genetic by diet interactions for these traits. When both diets were analyzed jointly, 59 genera had h² significantly different from zero. Based on the genetic correlations between these genera and ADG, FE, and DE traits, three groups of genera could be identified. A group of 29 genera had abundances favorably correlated with DE and FE traits, 14 genera were unfavorably correlated with DE traits, and the last group of 16 genera had abundances with correlations close to zero with production traits. However, genera abundances favorably correlated with DE and FE traits were unfavorably correlated with ADG, and vice versa. Alpha diversity indices had correlation patterns similar to the first group. In the end, genetic by diet interactions on gut microbiota composition of growing pigs were limited in this study. Based on this study, microbiota-based traits could be used as proxies to improve FE and DE in growing pigs.

Interest in selection for improved feed efficiency is increasing, but before any steps are taken toward selecting for feed efficiency, correlations with other economically important traits must first be quantified. The objective of this study was to quantify the genetic associations between feed efficiency measured during performance testing and linear type traits, BW, live animal value, and carcass traits recorded in commercial herds. Feed efficiency data were available on 2,605 bulls from 1 performance test station. There were between 10,384 and 93,442 performance records on type traits, BW, animal value, or carcass traits from 17,225 commercial herds. (Co)variance components were estimated using linear mixed animal models. Genetic correlations between the muscular type traits in commercial animals and feed conversion ratio (-0.33 to -0.25), residual feed intake (RFI; -0.33 to -0.22), and residual BW gain (RG; 0.24 to 0.27) suggest that selection for improved feed efficiency should increase muscling. This is further evidenced by the genetic correlations between carcass conformation of commercial animals and feed conversion ratio (-0.46), RFI (-0.37), and residual BW gain (0.35) measured in performance-tested animals. Furthermore, the genetic correlations between RFI and both ultrasonic fat depth and carcass fat score (0.39 and 0.33, respectively) indicated that selection for improved RFI will result in leaner animals. It can be concluded from the genetic correlations estimated in this study that selection for feed efficiency will have no unfavorable effects on the performance traits measured in this study and will actually lead to an improvement in performance for some traits, such as muscularity, animal price, and carcass conformation. Conversely, this suggests that genetic selection for traits such as carcass quality, muscling traits, and animal value might also be indirectly selecting for more efficient animals.

Rates of gain and feed efficiency are important traits in most breeding programs for growing farm animals. The rate of gain (GAIN) is usually expressed over a certain age period and feed efficiency is often expressed as residual feed intake (RFI), defined as observed feed intake (FI) minus expected feed intake based on live weight (WGT) and GAIN. However, the basic traits recorded are always WGT and FI and other traits are derived from these basic records. The aim of this study was to develop a procedure for simultaneous analysis of the basic records and then derive linear traits related to feed efficiency without retorting to any approximation. A bivariate longitudinal random regression model was employed on 13,791 individual longitudinal records of WGT and FI from 2,827 bulls of six different beef breeds tested for their own performance in the period from 7 to 13 mo of age. Genetic and permanent environmental covariance functions for curves of WGT and FI were estimated using Gibbs sampling. Genetic and permanent covariance functions for curves of GAIN were estimated from the first derivative of the function for WGT and finally the covariance functions were extended to curves for RFI, based on the conditional distribution of FI given WGT and GAIN. Furthermore, the covariance functions were extended to include GAIN and RFI defined over different periods of the performance test. These periods included the whole test period as normally used when predicting breeding values for GAIN and RFI for beef bulls. Based on the presented method, breeding values and genetic parameters for derived traits such as GAIN and RFI defined longitudinally or integrated over (parts of) of the test period can be obtained from a joint analysis of the basic records. The resulting covariance functions for WGT, FI, GAIN, and RFI are usually singular but the method presented here does not suffer from the estimation problems associated with defining these traits individually before the genetic analysis. All the results are thus estimated simultaneously, and the set of parameters is consistent.
