Capsicum baccatum is one of five domesticated pepper species which, despite its morphological and ecological variability, has been underexploited for germplasm improvement. Utilizing a broad spectrum of domesticated and wild C. baccatum germplasm, we utilize AFLP markers to describe the species’ molecular diversity and population structure in the South American gene pool. Analysis of molecular variance (AMOVA) revealed greater genetic diversity in the wild form of C. baccatum (C. baccatum var. baccatum) than in the domesticated form of the species (C. baccatum var. pendulum). Both Bayesian and distance based clustering analysis, as well as principal coordinates analysis (PCA), concordantly demonstrated admixture/shared ancestry between wild and cultivated C. baccatum botanical varieties. Two principal genetic groups were identified in the domesticated C. baccatum accessions largely based on their geographic distribution in South America. One group was predominated by accessions from the western territories of the species’ distribution (Peru, Colombia, Ecuador, Bolivia, Chile and northwestern Argentina) and the second by accessions from the eastern regions, Paraguay and eastern Argentina). The two genetic groups overlapped in the geographic location of present-day Bolivia. The grouping pattern suggested that C. baccatum was domesticated in multiple sites and that its evolution took two lineages followed by lineage differentiation. The wild accessions most closely related to the cultigens were found in the highlands of Peru and Bolivia, which support the early hypothesis that this region is one of the domestication sites of this species. A Bayesian assignment analysis demonstrated that Brazilian wild forms of C. baccatum were genetically distant to all other accessions and made little to no contribution to the domesticated genepool. Moreover, results of clustering analysis suggested that C. baccatum likely originated from present day Paraguay. Analysis of inter-specific relationships across selected Capsicum species supported independent lineages for the two crossability groups within Capsicum, the baccatum species-complex (including C. baccatum) and the annuum species-complex (including C. annuum, C. chinense and C. frutescens). However, the results did not support taxonomic distinction of C. baccatum var. umbilicatum from C. baccatum var. pendulum. The present study provides new insights into the domestication of C. baccatum. The results will be useful for identifying accessions for crop improvement and guiding the development of in situ and ex situ conservation programs.  相似文献

Eighty-seven Phaseolus vulgaris landraces, still cultivated in Calabria (Italy), were investigated in order to study the patterns of common bean genetic diversity in this region, to better understand the evolutionary development of beans in Europe and to properly manage these genetic resources. Four American accessions and five Italian varieties were also included. Different markers, such as 12 microsatellites, seed traits, phaseolins and 100-seed weight were combined with different statistical approaches. For each microsatellite, expected (H e ) and observed (H o ) heterozygosities, polymorphism information content (PIC), probability of identity (PI) and homozygosity were calculated. Furthermore, in Calabrian group of bean landraces, total (N a ) and private (N pa ) number of alleles, observed (H o ), expected heterozygosities (H e ) and allelic richness (AR) were calculated. Genetic distances among landraces were estimated using Nei’s coefficient and a cluster analysis using the UPGMA algorithm was performed. The results clearly indicated that: (1) Calabrian germplasm showed a high level of diversity (H e  = 0.595); (2) Mesoamerican and Andean gene pools were clearly distinguished in Calabrian germplasm, with the Andean gene pool predominating (83 %); (3) Calabrian landraces were largely hybridized within and between the gene pools. A model-based approach, using the STRUCTURE software, was adopted. Six groups, including 4 of Andean origin and one of Mesoamerican origin were identified. Even more interesting, a small group (8 %) showed a distinct genetic structure, in which interspecific hybridizations with runner bean (Phaseolus coccineus L.) could have occurred. Nevertheless, a relatively high proportion of Calabrian bean landraces (12.6 %) was derived from intra and interspecific hybridizations.  相似文献

Panicum virgatum L. (switchgrass) is an obligate outcrossing C4 perennial prairie grass currently being pursued for the production of lignocellulosic ethanol. Commercial production of switchgrass for bioenergy has increased substantially in the United States. Understanding the degree of native genetic diversity within and among switchgrass populations will facilitate effective germplasm improvement, conservation, and management programs. In this study, the genetic diversity and differentiation among natural and agronomic switchgrass populations were analyzed at the molecular level by using random amplified polymorphic (RAPD) DNA markers. The mean genetic diversity among populations ranged from 0.051 ± 0.136 to 0.243 ± 0.214 and the mean genetic similarity among all the switchgrass populations was 0.775. The clustering pattern of switchgrass populations grouped the individuals based on their sites of origin, with agronomic cultivars predominantly separated into distinct clusters. The grouping of individuals within and across the populations was corroborated by principal component analysis. These results are consistent with previous reports for switchgrass accessions. RAPD DNA markers were suitable for quickly estimating the genetic diversity of native and agronomic switchgrass populations, and suggest that introgression of agronomic genes into natural switchgrass populations and subsequent changes in genetic structure may be detectable.  相似文献

Vegetable soybean is a kind of value-added specialty soybean serving as vegetable or snacks. Understanding the genetic structure of vegetable soybean is a key point for further utilization in breeding programs. In the present study, the genetic structure and diversity of 100 vegetable soybean accessions planted in China was analyzed using 53 simple sequence repeat (SSR) markers. A total of 296 alleles were detected with an average of 5.6 alleles per SSR locus. The polymorphism information content (PIC) values of SSR markers ranged from 0.074 to 0.831, with an average of 0.573. Nei’s genetic distance between accessions ranged from 0 to 0.9434 with an average of 0.6286. These vegetable soybean germplasms could be divided into 8 subgroups based on STRUCTURE analysis, or 11 subgroups based on unweighted pair group method with arithmetic average (UPGMA) cluster. Further comparison showed that the UPGMA subgroups and STRUCTURE subgroups were in fact highly consistent. Germplasms in each classified groups showed great consistency with their origins, seed coat colors or pedigrees. Genetic relationships among germplasm panels that initially came from different geographical regions were also analyzed. Germplasm panels from China Mainland, Taiwan Island and Japan were highly similar to each other with the similarities of over 98 %. Molecular data and cluster analysis also showed that germplasms from China Mainland are more diverse than those from other areas. These results gave us a deep insight into the genetic structure of vegetable soybeans in China and will help us to improve the breeding strategies.  相似文献

The most important evolutionary event in the success of commercial tea cultivation outside China in ~30 countries came about by the origin of India hybrid tea in India, derived from the extensive spontaneous hybridization that took place between the Assam type tea growing in the forest regions of Assam, North-East India and China type tea introduced from China in ~1875 to many regions of North-East India. The release of an enormous pool of vigorous and highly variable plants of India hybrid tea in North-East India was a significant step forward for the origin and evolution of tea as a highly successful crop plant. The 1,644 accessions and clones of India hybrid tea, representatives of known 15 morphotypes, were screened by 412 AFLP markers amplified by 7 AFLP primer pair combinations. All the 412 genetic loci were polymorphic across the 1,644 accessions and clones. The analysis was done with distance (PCoA and NJ) methods, and the STRUCTURE (Bayesian) model. Both PCoA and NJ analysis clustered 1,644 tea accessions and clones into six major groups with one group in each, constituted mostly by China hybrid, Assam China hybrid and Assam hybrid morphotypes, of distinct genetic identity. No group was exclusive for any particular morphotype. The accessions and clones belonging to morphotypes, Assam type, Assam hybrid, China hybrid and China Cambod were distributed in all the groups. It is the Assam type/Assam hybrid morphotypes which exhibit much broader genetic variability than in China type/China hybrid/Cambod type/Cambod hybrid morphotypes. The STRUCTURE analysis inferred 16 populations (K = 16), for which the greatest values of probability were obtained. Nine of the 16 clusters were constituted by the tea accessions and clones of ‘pure’ ancestry. The remaining clusters were of ‘mixed’ ancestry. This analysis provides evidence that the accessions and clones of the same morphotype are not always of same genetic ancestry structure. The tea accessions and clones obtained from outside North-East India shared the same groups (distance method) and clusters (STRUCTURE model) which were constituted by North-East India accessions. The present study also demonstrates very narrow genetic diversity in the commercial tea clones vis-à-vis the profound genetic diversity existing in the tea accessions. These clones were distributed in hardly two of the six groups in NJ tree. The identified 105 core accessions and clones, capturing 98% diversity, have their origin from almost all groups/subgroups of NJ tree.  相似文献

Trillium camschatcense, a long-lived common woodland herb, has been experiencing intensive habitat fragmentation over the last century in eastern Hokkaido, Japan. We examined the genetic diversity and population genetic structure of 12 fragmented populations with different population sizes using allozyme electrophoresis. The percentage of polymorphic loci and mean number of alleles per locus were positively related to population size, probably due to the stochastic loss of rare alleles (frequency of q<0.1) in small populations. Populations with 350 flowering plants or fewer had lost almost all of their rare alleles. While the heterozygosity and inbreeding coefficient were not related to population size, some small populations showed relatively high inbreeding coefficients. In spite of the low genetic differentiation among overall populations (FST=0.130), local population structuring was recognized between the two geographically discontinuous population groups. Within groups, sufficient historical gene flow was inferred, whereas a low dispersal ability of this species and geographical separation could produce apparent differentiation between groups.  相似文献

Common bean (Phaseolus vulgaris) is an important export crop in Kyrgyzstan since the end of the twentieth century. Genetic diversity analysis of common bean populations is useful for breeding programs, as it helps to select genetic material to be used for further crossing. Twenty-seven common bean accessions were analyzed using 13 qualitative morphological traits. In some cases, obtained morphological data were combined with previously published results based on microsatellite markers. The similarity matrices generated from the molecular and morphological data were significantly correlated (r = 0.49, P < 0.01). Cluster analyses based on Dice’s similarity coefficient were constructed based on morphological data and the combined data set of morphology and microsatellite, and both grouped the 27 accessions according to their origin: 15 belonged to the Andean and 12 to the Mesoamerican gene pool. On average, the Andean accessions were less diverse than the Mesoamerican accessions. The average diversity based on the Shannon diversity index for the 13 qualitative morphological traits was 0.05. Overall, this study revealed that qualitative morphological markers are efficient in assigning modern cultivars to their gene pools of origin.  相似文献

Chinese Cherry, generally referring to Prunus pseudocerasus Lindl. species, is one of the most economically important domestic fruit tree in China. To effectively preserve and sustainably utilize this species, a study in genetic diversity and population structure was carried out by the sequence variation of chloroplast DNA trnQ-rps16 intergenic spacers. Polymorphism was calculated among the 200 individuals from 7 local and 10 wild populations across its geographical range in China. The results showed that (1) Total genetic variation in species level was poor (h = 0.478, π = 0.0018). But in the wild populations, it was much higher than that in the local populations (h = 0.565, π = 0.0021 vs. h = 0.152, π = 0.0006). (2) Low levels of genetic differentiation (FSC = 0.19595, P = 0.000), genetic distance (0.00000–0.00297), as well as pairwise Fst value among populations were detected. These results, combined with the insignificant gene genealogy pattern and neutrality tests indicate that Chinese Cherry has relatively low levels of genetic diversity and insignificant population structure. Coancestry might be a combined effect of the reduction in effective population size with the recent demographic bottlenecks and mating systems. The pronounced seed dispersal abilities and relatively high rates of gene exchange are supported by the limited genetic differentiation among populations.  相似文献

Cacao (Theobroma cacao L.) is an important economic crop in the Bolivian Amazon. Bolivian farmers both cultivate cacao, and extract fruits from wild stands in the Beni River region and in valleys of the Andes foothills. The germplasm group traditionally used is presently referred to as “Cacao Nacional Boliviano” (CNB). Using DNA fingerprinting technology based on microsatellite markers, we genotyped 164 Bolivian cacao accessions, including both cultivated and wild CNB accessions sampled from the Amazonian regions of La Paz and Beni, and compared their SSR profiles with 78 reference Forastero accessions from Amazonian cacao populations, including germplasm from the Ucayali region of Peru. Results of multivariate ordination and analysis of molecular variance show that CNB cacao has a unique genetic profile that is significantly different from the known cacao germplasm groups in South America. The results also show that cultivated CNB and wild CNB populations in the Beni River share a similar genetic profile, suggesting that the cultivated CNB is of indigenous origin in Bolivia. The level of genetic diversity, measured by allele richness and gene diversity in the Bolivian cacao, is moderately high, but was significantly lower than gene diversity in the other Amazonian cacao populations. Significant spatial genetic structure was detected in the wild CNB population, using analysis of autocorrelation (rc = 0.232; P < 0.001) and Mantel tests (Rxy = 0.276; P < 0.001). This finding is also highly valuable to support in situ conservation and sustainable use of CNB genetic diversity in Bolivia.  相似文献

The genetic structure of the Japanese soybean population was evaluated based on the variation at 16 isozyme and seed protein loci for 781 landraces and pure line selections. A relatively high diversity was found in the Japanese population, compared with 158 Korean accessions and 94 Chinese accessions that were tested for comparison. The average gene diversity in the Japanese population was 0.248, being comparable to the estimate obtained for the Chinese population (0.249) but higher than that for the Korean population (0.209). There were a number of alleles that differentiated the Japanese population from either of the Korean or Chinese populations or both. The presence of the alleles which are characteristic of the Japanese population suggests that the Japanese population is not solely a part of the population of China, which is considered as the place of origin of soybean. Only 11% of the total variation was attributable to the differences among seven regional groups, which occurred mainly between Hokkaido or Okinawa and the other regions. A test of two-locus associations revealed that the variation was itself highly structured despite the high level of variation at each of the polymorphic loci. In addition, Aco1, Aco4, Dia1, Enp and Idh1 varied with maturity or seed size. The Japanese soybean population may consist of different cultivar groups that had been established independently as the result of adaptation to different environmental conditions and/or diversification of food culture. The origins of the cultivar groups are discussed.  相似文献
