A number of genes that contribute to the domestication traits of cultivated rice have been identified. These include Sh4, Rc, PROG1 and LABA1, which are associated with non-shattering rachis, white pericarp, erect growth and barbless awns, respectively. The mutations giving rise to the “domestication alleles” of these genes are either invariable in cultivated rice, or have variability that is strictly associated with the phenotypic trait. This observation forms the basis to those current rice domestication models that envisage a single origin for the domesticated phenotype. Such models assume that the domestication alleles are absent or rare in wild rice, emerged under cultivation and spread across all rice groups by introgressive hybridization. We examined whole-genome sequencing datasets for wild and cultivated rice to test the former two assumptions. We found that the rc and laba1 alleles occur in wild rice with broad geographical distribution, and reach frequencies as high as 13 and 15%, respectively. These results are in agreement with previous observations of the prog1 and sh4 domestication alleles in wild populations. We also show that the diversity of the genomic regions surrounding the rc, laba1, prog1 and sh4 alleles in wild accessions is greater than that in cultivated rice, suggesting that these alleles emerged prior to domestication. Our findings indicate that the possibility that independent rice groups obtained identical domestication alleles directly from the wild population needs to be considered.  相似文献

Many-grained mutants occurring spontaneously among their less well-endowed field mates may have appeared to early farmers as fortunate twists of fate foreboding wealth and abundance. In domesticated barley, the number of kernel rows in spike can be tripled by recessive mutant alleles at the Six-rowed spike 1 (vrs1) locus that abolish the suppression of lateral spikelet fertility. In another barley row-type, so called intermedium-spike (int), lateral floret size is often intermediate between six-and two-rowed types. Phenotypic and sequence analyses of our intermedium-spike collection revealed that other genes can increase the size of florets and even stimulate occasional grain setting in lateral spikelets. Here, we show that a complete six-rowed phenotype occurs in a diverse panel of intermedium-spike barley carrying wildtype Vrs1 in the presence of the Int-c.a allele of the intermedium spike-c (int-c) gene, previously considered only as a modifier of lateral spikelet fertility. Int-c.a-type alleles had arisen before domestication and are associated with the enlargement of lateral florets in wild barley, suggesting that natural selection/evolution acts towards reduced lateral floret size. Since Int-c.a cannot overcome the suppression of lateral florets in the genomic background of wild barleys, we infer the existence of other gene loci, at which novel alleles or allelic combinations were selected for after domestication, to increase grain number of barley independently of Vrs1.  相似文献

A hybrid between Erianthus arundinaceus (Retz.) Jeswiet and Saccharum spontaneum L. which are wild related species of sugarcane (Saccharum L., Family Poaceae), was repeatedly crossed as female parent with sugarcane commercial varieties to develop near commercial sugarcane clones. The cytoplasm type of the hybrid derivatives were confirmed to be of E. arundinaceus through the mitochondrial and chloroplast DNA polymorphism of nad 4/3-4 intron segment and psbC–trnS segment, respectively. The E. arundinaceus × S. spontaneum hybrid with somatic chromosome number 2n = 62 was confirmed to have 30 chromosomes from E. arundinaceus through genomic in situ hybridization (GISH). The (E. arundinaceus × S. spontaneum) × sugarcane hybrid (2n = 118) had 24 chromosomes from E. arundinaceus whereas its next generation hybrid with sugarcane (2n = 108) had only 12 Erianthus chromosomes. The commercial sugarcane hybrid Co 15015, which is the third generation hybrid with 2n = 106 was confirmed to have two E. arundinaceus chromosomes through GISH. It is the first report of sugarcane with both alien cytoplasm and chromosome contributions from E. arundinaceus.  相似文献

The incidence of Legionella and Acanthamoeba spp. was correlated to microbial indicator analysis and physico-chemical characteristics of rainwater harvested from catchment areas constructed from galvanized zinc, Chromadek®, and asbestos, respectively. Quantitative PCR (qPCR) analysis indicated that no significant difference (p?>?0.05) in copy numbers of Legionella spp. and Acanthamoeba spp. was recorded in tank water samples collected from the respective roofing materials. However, significant positive Spearman (ρ) correlations were recorded between the occurrences of Legionella spp. gene copies vs. nitrites and nitrates (p?=?0.05) in all tank water samples. Significant positive correlations were also established between Acanthamoeba spp. vs. barium (p?=?0.03), magnesium (p?=?0.02), sodium (p?=?0.02), silicon (p?=?0.05), arsenic (p?=?0.03), and phosphate (p?=?0.01), respectively. Additionally, while no significant correlations were observed between Legionella spp. vs. the indicator bacteria (p?>?0.05), positive correlations were observed between Acanthamoeba spp. vs. total coliforms (p?=?0.01) and Acanthamoeba spp. vs. Escherichia coli (p?=?0.02), respectively. Results obtained in the current study thus indicate that the incidence of Acanthamoeba and Legionella spp. in harvested rainwater was not influenced by the roofing material utilized. Moreover, it is essential that the microbial quality of rainwater be assessed before this water source is implemented for potable and domestic uses as untreated harvested rainwater may lead to legionellosis and amoebae infections.  相似文献

The present greenhouse study was undertaken to evaluate the effects of co-inoculating the ectomycorrhizal (ECM) fungus Boletus edulis with the mycorrhiza helper bacterium Bacillus cereus HB12 or HB59 on the growth and nutrient uptake of Pinus thunbergii. The inoculation with mycorrhiza helper bacterium significantly (P?≤?0.05) increased the ectomycorrhizal colonization. Treatments with dual inoculum (the mycorrhiza helper bacterium plus mycorrhiza) significantly (P?≤?0.05) increased the P. thunbergii growth. Bacteria–mycorrhizae interactions resulted in a great utilization of phosphate and potassium. The single inoculation resulted in a higher root activity than the control while the co-inoculation led to the highest root activity. The 6-CFDA staining assay showed that B. cereus enhanced fungal activity in ectomycorrhizal symbiosis. The results conclusively suggest that B. cereus isolated from the rhizosphere of P. thunbergii can potentially be used as individual inoculant or co-inoculated with ECM fungi to increase the production in sustainable ecological systems. These results support the potential use of B. cereus (HB12 or HB59) and B. edulis as mixed inoculants stimulating growth of P. thunbergii.  相似文献

Because crop uptake of arsenic from soils poses a human health concern, this study examines the effect of plant species, neighborhood, and planting density on arsenic uptake by brassicas grown with companion crops. At a field site contaminated by arsenic and lead, we measured arsenic uptake in arugula (Eruca sativa) and collards (Brassica oleracea var. acephala) grown in arrangements varying in species diversity and density. We further tested the effect of species diversity on arsenic uptake in two greenhouse experiments with arsenic-spiked potting soil, one test using brassicaceous plants with intercropped pairs of arugula, collards, and kale (B. oleracea var. acephala). The other had intercropped pairs of arugula, lettuce (Lactuca sativa), and marigold (Tagetes patula). Arugula in all cropping arrangements accumulated the highest and most variable concentrations of arsenic compared to other species, with neither species diversity in the companion crops nor planting density affecting arsenic uptake. We observed increased phosphorus and sulfur uptake by arugula exposed to soil arsenic in the greenhouse brassica intercropping experiments, a result that may be explained by a biological response to arsenic or competition of arsenate with phosphate and sulfate for adsorption sites in the soil. Arsenic uptake was largely independent of plant-plant facilitation effects sometimes reported for other elements, possibly because of strong buffering of the bioavailable fraction of arsenic in the soils tested.  相似文献

Analysis of the genetic structure of Indonesian Oryza sativa and O. rufipogon using neighbour-joining trees based on single nucleotide polymorphism (SNP) and simple sequence repeat (SSR) markers revealed that O. sativa in Indonesia is separated from O. rufipogon. Accessions of O. sativa in this study were differentiated into two major groups, indica and tropical japonica, excluding some varieties. SSR and SNP markers revealed the high value of differentiation (F ST) and genetic distance (D) between indica and tropical japonica and we discovered four loci by SNP markers and one locus by SSR markers that play a role in differentiation between indica and tropical japonica. Interestingly, genetic diversity (H) in O. rufipogon was lower than that in O. sativa, however H in O. rufipogon was the highest and H in tropical japonica was the lowest when O. sativa was divided into two groups. Inbreeding coefficient (Fst) showed evidences that gene flow (Nm) between species and within species might be one of the mechanisms related to the diversification and differentiation of Indonesian rice germplasm by asymmetric pattern between species and within O. sativa as revealed by SSR and SNP markers. In addition, we found evidences on stabilizing selection in Indonesian rice germplasm and they might be the reasons why Indonesian rice germplasm did not differentiate due to source location of landrace. However, we found a weak relation between SSR and SNP markers probably due to highly polymorphic in SSR and the different properties of both markers.  相似文献

Asian rice (Oryza sativa L.) is widely cultivated in Asia, where it has been classified into Indica and Japonica Group, the latter is further classified into Tropical and Temperate Japonica Subgroup. O. rufipogon is believed to be the closest ancestor to O. sativa, but it remains unclear whether the two groups arose from a single ancestor or different ancestors. Therefore, here, we investigated the matrilineal ancestors of O. sativa using markers for organelle (chloroplast and mitochondrial) genomes, and 119 O. sativa landraces, 10 O. glaberrima Steud., 115 O. rufipogon Griff. from Asia, and 39 accessions from other wild rice species with AA genomes. We screened 18 organelle markers developed based on polymorphic loci in the organelle genomes. In addition, we used the open reading frame 100 of a chloroplast marker. The results indicated that O. rufipogon first differentiated into two lineages and then further differentiated into Indica and Japonica Group, respectively. Accessions of O. rufipogon (R-1f and R-2d types) from Myanmar appear to be the closest ancestors of Tropical Japonica Subgroup and Indica Group, respectively. Therefore, these wild strains may have made a strong contribution to the domestication of rice landraces in Myanmar.  相似文献

Studying molecular genetic relationships can substantially contribute to the understanding of the pathways of domestication of a species. Although an increasing number of molecular genetic studies have been performed on Lablab purpureus (hyacinth bean), many covered germplasm of restricted geographic origin or limited intra-specific systematic position. Integrating the molecular diversity found with phenotypic or morpho-agronomic diversity is also deficient. This investigation combines findings of eight molecular genetic studies that include about 400 accessions of both wild and cultivated germplasm, thus providing the largest assessment of diversity in Lablab purpureus to date. In particular, results from a recent molecular investigation (Robotham and Chapman 2015) are revisited and reinterpreted by integrating them with known phenotypic diversity. Wild accessions clearly fall into two types, with characteristic pods—2-seeded and 4-seeded. The large majority of cultivated types are more closely related to 4-seeded pod-types. Certain cultivated 2-seeded pod-type accessions from Ethiopia are genetically closer to wild 2-seeded pod-types. These two major phenotypes are reflected in two chloroplast DNA haplotypes A and B. Hence, two domestication events appear to exist in L. purpureus based on this combined data. No other geographic patterns of diversity, which might assist to trace the dispersal of L. purpureus, were found as cultivated accessions predominantly fell into 2-3 major groups. In all studies, the greatest genetic diversity was found in Africa, making Ethiopia one of the probable centers of domestication.  相似文献

DNA sequences of nuclear gene Got2 was studied in 60 accessions of Aegilops tauschii, 29 of subsp. tauschii and 31 of subsp. strangulata. It was found that Got2 allozyme polymorphism in Ae. tauschii is due to a single, unique, mutation which led to replacement of glutamic acid by isoleucine in residue 256 of the enzyme molecule, encoded by Got2. As revealed by Got2 DNA sequences variation, initially in its history Ae. tauschii was presented by subsp. strangulata, and among phylogenetic lineages of subsp. strangulata, the lineage “t-91s” (TauL3) is the most ancient, a relict one. Subspecies tauschii is relatively “young”. Initially it was presented by the lineage marked by combination of allozyme alleles Got2 105 and Acph1 100. In the past it inhabited the Continental area from Caucasia to Pakistan, but later on it was forced out by newly originated, now—a major lineage of subsp. tauschii, marked by Got2 100. This lineage extended the Continental area of the species up to Kirgizstan, but actually failed to penetrate into pre-Caspian area, occupied by subsp. strangulata. These results essentially differ from those obtained previously, using chloroplast DNA (cpDNA) sequences polymorphism. As revealed by cpDNA, the major, “usual”, subsp. strangulata (TauL2) is “younger” than subsp. tauschii, which resided on phylogenetic tree between relict lineage “t-91s”of subsp. strangulata—and major subsp. strangulata. But both cpDNA and Got2 DNA sequences indicate that the level of genetic variation in subsp. tauschii is much lower than in subsp. strangulata. According to Got2 DNA sequences variation, it was Ae. tauschii subsp. strangulata lineage “k-109″ which donated genome D to Triticum aestivum L. This lineage includes accessions: k-109 from South-Eastern Precaspian Azerbaijan; KU-2105, KU-2159 from Western Precaspian Iran; KU-2080 from Eastern Precaspian Iran.  相似文献

Wild palms contribute significantly to food security and local economy in tropical areas, and particularly in sub-Saharan Africa. In light of this importance, eight palm species were explored [Borassus aethiopum (L.) Mart, Eremospatha macrocarpa (G. Mann et H. Wendl.) H. Wendl., Laccosperma opacum (G. Mann et H. Wendl.) Drude, Hyphaene thebaica (L.) Mart, Phoenix reclinata Jacq., Raphia hookeri G. Mann et H. Wendl., R. sudanica A. Chev., and R. vinifera P. Beauv.] as targets for conservation, domestication, and cultivation in Benin. Cultivation potential was evaluated in a coarse-resolution, first-pass effort using ecological niche models to relate known occurrences of each species to vegetation indices (VEG), gross primary productivity (GPP), and soil characteristics (SOIL), and model outputs were related to human distribution and land-use patterns. Results showed that wild palms responded differentially to different suites of environmental factors: some species showed best model performance with VEG + GPP + SOIL, others with GPP + SOIL or VEG + GPP, or with a single factor. Two species had broad potential distributions across the country; others had potential areas in the north (2 species) or the south (4 species). Raphia hookeri and R. vinifera showed greatest overlap in terms of ecology and distribution, whereas L. opacum and R. sudanica had the lowest similarity. These models constitute initial steps toward a sustainable scheme for planning exploration of the possibility of cultivation of these species.  相似文献

The genus Crataegus known as hawthorns, is the largest genus among the Maloideae, which comprises 265 species. Turkey is one of the genetic centers of Crataegus and there are more than 20 species found in Turkey. The fruits of Crataegus are used as food and have high flavonoid, vitamin C, glycoside, anthocyanidin, saponin, tannin, and antioxidant levels. In this study, we attempted to characterize 15 Crataegus accessions sampled from Hatay, located in Eastern Mediterranean region of Turkey. The accessions belonged to several species; C. aronia (L.) DC. var. aronia, C. aronia var. dentata Browicz, C. aronia var. minuta Browicz, C. monogyna Jacq. subsp. azarella (Griseb.) Franco, and C. orientalis Pall. ex M. Bieb. var. orientalis. Fruit characteristics of the accessions exhibited considerable variation. The multivariate, principle component and cluster analyses indicated that the accessions belonged to three groups: (1) C. aronia var. arona accessions; (2) C. aronia var. dentata accessions; and, (3) C. monogyna subsp. azarella and C. orientalis var. orientalis accessions. The principle component analysis results also revealed that the first three components explained 46, 21, and 14% of the variation, comprising a total of 81%. The fruit length and width, leaf area, and soluble solids contents were highly correlated characteristics for the first three components. The 19 RAPD primers generated a total of 107 bands, where 76 of these were polymorphic. The molecular data analyses by principle coordinate and clustering showed similar results to those of pomological characteristics. There were three groups, (1) C. aronia var. arona accessions; (2) C. aronia var. dentata accession; and, (3) C. monogyna subsp. azarella. C. orientalis var. orientalis accession grouped with C. aronia var. arona accessions. Therefore, it can be concluded that, overall, the diversity patterns of pomological and molecular data, generated by RAPD, for Crataegus are in good agreement and the accessions of C. aronia var. aronia, C. aronia var. minuta, C. monogyna subsp. azarella and C. orientalis var. orientalis accessions.  相似文献

Maize (Zea mays L.) and Asian rice (Oryza sativa L.), two most important cereals for human nutrition, have undergone strong artificial selection during a long period of time. Currently, a number of genes with stronger signals of selection have been identified through combining genomic and population genetic approach, but research on artificial selection of maize and Asian rice is scarcely done from the perspective of phenotypic difference of a number of agronomic traits. In this study, such an investigation was carried out on the basis of 179 published studies about phenotypic quantitative trait locus (QTL) mapping of Zea and Oryza species via QTL sign test. At the overall level, the proportions of antagonistic QTLs of Zea and Oryza species were 0.2446 and 0.2382 respectively, deviating significantly from neutrality. It indicated that these two genera have undergone similar selection strength during their evolutionary process. A previous study showed that 4 traits undergoing the directional selection during domestication were identified in Asian rice via QTL sign test, and 16 individual traits in Asian rice and 38 ones in maize that newly detected in this study deviated significantly from neutrality as well, demonstrating the dominant influence of artificial selection on them. Moreover, analysis of different categories of cross type including O. sativa × Oryza rufipogon (perennial and annual forms) crosses, maize × teosinte (Zea mays subsp. parviglumis) crosses, O. sativa × O. sativa crosses, and maize × maize crosses showed that their proportions of antagonistic QTLs were 0.1869, 0.1467, 0.2649, and 0.2618 respectively. These results revealed that selection strength of domestication is significantly stronger than that of modern genetic improvement. However, interestingly, the proportion of antagonistic QTLs (0.1591) in maize × maize with long-term selection was very similar to that (0.1467) in the maize × teosinte (Zea mays subsp. parviglumis) crosses. It suggested that some favorable traits could be cultivated within a few decades if we carry out strong selection. In addition, the proportions of antagonistic QTLs of the widely cultivated hybrids of rice (Minghui 63 × Zhenshan 97) and maize (Zheng 58 × Chang 7-2) in China were 0.309 and 0.3472 respectively. It suggested that selection during modern genetic improvement has significantly acted on them.  相似文献

Three types of plasmon (A, B and G) are present for genus Triticum. Plasmon B is detected in polyploid species - Triticum turgidum L. and Triticum aestivum L. By now, 21 complete sequences of chloroplast DNA of the genus Triticum is published by different authors. Many inaccuracies can be detected in the sequenced chloroplast DNAs. Therefore, we found it necessary to study of plasmon B evolution to use only those sequences obtained by our method in our laboratory. Complete nucleotide sequences of chloroplast DNA of 11 representatives of Georgian wheat polyploid species were determined. Chloroplast DNA sequencing was performed on an Illumina MiSeq platform. Chloroplast DNA molecules were assembled using the SOAPdenovo computer program. Using T. aestivum L. subsp. macha var. palaeocolchicum as a reference, 5 SNPs were identified in chloroplast DNA of Georgian indigenous polyploid wheats. 38 and 56 bp inversions were observed in paleocolchicum subspecies. The phylogeny tree shows that subspecies macha, durum, carthlicum and palaeocolchicum occupy different positions. According the simplified scheme based on SNP and indel data the ancestral, female parent of all studied polyploid wheats is an unknown X predecesor, from which four lines were formed.  相似文献

Purpose

The presence of high concentrations of trace elements (TEs) in mine soils like those in the Sierra Minera of La Unión-Cartagena (SE Spain) limits the development of a vegetation cover on such sites, and pollution dispersion by water and wind erosion represents a serious risk for the surrounding ecosystems. The aim of this study was to evaluate different phytostabilisation procedures based on the co-culture of a legume (Bituminaria bituminosa) and a high-biomass (Piptatherum miliaceum) species for this type of soils.

Materials and methods

A pot experiment was carried out where B. bituminosa was tested as a soil pre-treatment strategy. Five different procedures were followed to study the growth stimulation or competition of both species in a contaminated soil from the Sierra Minera: (i) sowing of P. miliaceum without B. bituminosa (control treatment), (ii) sowing of P. miliaceum for co-cultivation of both species, (iii) sowing of P. miliaceum and co-cultivation of both species in soil with compost, (iv) harvesting and elimination of the aerial part of the plants before sowing of P. miliaceum and (v) harvesting and incorporation to the soil of the aerial part of B. bituminosa before sowing of P. miliaceum.

Results and discussion

The results showed that the co-culture of both species favoured the growth of P. miliaceum, whilst incorporating the aerial part of the legume to the soil increased nitrogen concentration in P. miliaceum but reduced its growth. The use of compost improved both the growth and N uptake of P. miliaceum and did not inhibit nodulation in B. bituminosa. TE extractability in the soils and accumulation in the plants were rather low and very little affected by the addition of the amendments or by co-culture of species.

Conclusions

Nitrogen availability plays an important role in P. miliaceum growth in TE-contaminated mine soils. The addition of compost together with legume cultivation is proposed as an effective combination for the cultivation of P. miliaceum in these soils, as both plant growth and soil conditions were improved following this procedure.

Developing a molecular tool kit for hybrid breeding of Osmanthus species and related genera is an important step in creating a systematic breeding program for this species. To date, molecular resources have been aimed solely at Osmanthus fragrans with little work to develop markers for other species and cultivars. The objectives of this study were to (1) determine cross-transferability of O. fragrans and Chionanthus retusus derived SSRs in diverse Osmanthus taxa, (2) quantify the influence of locus-specific factors on cross-transferability, and (3) determine the genetic relationships between accessions. We tested 70 SSR markers derived from O. fragrans and C. retusus in 24 accessions of Osmanthus. Sixty-seven markers showed transfer to at least one other Osmanthus species with an overall transfer rate of 84% of loci across taxa. Genotyping with 42 microsatellite markers yielded a total of 367 loci. Number of alleles per locus ranged from 2 to 17 with a mean of 8.7 ± 4.8. Mean observed and expected heterozygosities were 0.560 ± 0.225 and 0.688 ± 0.230, respectively. Percent of polymorphic loci ranged from 40% in Osmanthus delavayi to 100% in O. fragrans. Osmanthus fragrans had the highest mean number of alleles per locus (4.2) while O. delavayi had the lowest (1.1). A reduced suite of eight-markers can distinguish between accessions with non-exclusion probabilities of identity from 3.91E?04 to 2.90E?07. The SSR markers described herein will be immediately useful to characterize germplasm, identify hybrids, and aid in understanding the level of genetic diversity and relationships within the cultivated germplasm.  相似文献

The wild Brassica juncea (L.) Czern. et Coss., systematically belonging to the genus Brassica L. in the Cruciferae family, has become a noxious weed for cropping systems nowadays. Here, simple sequence repeat (SSR) markers were applied to investigate the genetic diversity, genetic structure and migration routes of the wild B. juncea populations in China. The results showed that a total of 90 alleles, with extensive allelic diversity, were observed at the 11 SSR loci of the wild B. juncea. The STRUCTURE analysis indicated that all the 25 wild populations were best described as belonging to two lineages. High Fst value (0.568), together with the partitioning, provided significant evidence for lineage differentiation in wild B. juncea. The high differentiation between the two lineages was, perhaps, due to limited gene flow (Nm?=?0.301) of this species. The analysis of molecular variance with distances among individuals corrected for the dominant nature of SSRs showed that most of the variation (59%) occurred within populations, and the remaining 41% variance was attributed to differences among populations. The distribution of diversity across China was significantly geographically dependent. NJ cluster analysis, based on genetic distance, grouped populations geographically, which further corroborated spatial pattern of two lineages. Based on these results, two routes were proposed for the migration of wild B. juncea in China after its origin from northwest China, heading east along the Yellow River or Yangtze River, respectively. We concluded that China, especially the northwest, is one of the primary origins of B. juncea.  相似文献

A model to assess the environmental fate of bacteria to be used as plant protection products or biocides is presented. The model, based on a black-box approach, takes into account the bacterial cell adsorption on the sediment phase and the degradation kinetics and allows the calculation of the expected environmental density of bacterial cells and the predicted environmental concentration of bacterial toxins in the water-sediment system. An example of calculation results is reported for the study cases of Bacillus thuringiensis subsp. aizawai strain GC-91, B. thuringiensis subsp. kurstaki strain ABTS-351, and B. thuringiensis subsp. tenebrionis strain NB 176, used as plant protection products, and B. thuringiensis subsp. israelensis strains AM 65–52 and SA3A, used as biocides. The calculation of expected environmental density and predicted environmental concentration for bacteria in soil-water systems allows to achieve an appropriate risk assessment of the environmental fate and of the impact of bacterial pest control agents or bacterial biocides on non-target organisms.  相似文献
