Seventy four percent of the budwood tree sources samples from the Greek national citrus germplasm foundation collection were positive for one or more viroids. Citrus exocortis viroid (CEVd) and Hop stunt viroid (HSVd), the two potentially damaging viroids for the Greek citriculture, especially after transitioning to Citrus tristeza virus resistant/tolerant rootstocks and scions, were detected along with Citrus bark cracking viroid, Citrus bent leaf viroid (CBLVd), and Citrus dwarfing viroid (CDVd). All samples tested negative for Citrus viroid V (CVd-V), CVd-VI and CVd-I-LSS (CBLVd variant). An HSVd isolate related to the non-cachexia variant contained two critical cachexia-related nucleotide changes, while two more isolates were unique among the previously reported HSVds. Unusual CDVd isolates with altered RNA secondary structure were identified in trees additionally co-infected with CEVd and HSVd. Budwood sources that had previously undergone therapy tested negative for all targeted viroids, suggesting that budwood sources in Greece can be protected against graft-transmissible pathogens, even under severe inoculum pressure. Therapied and tested citrus propagative material requires a comprehensive program not available currently in Greece, involving regulators, scientists, and the private sector, for the establishment and successful operation of a national citrus germplasm collection.  相似文献

CVd-I-LSS (low sequence similarity), a variant of Citrus bent leaf viroid (CBLVd), was first discovered in Japan, and its distribution is currently limited to Japan and Iran. In the present study, seven CVd-I-LSS isolates were detected from different citrus hosts (Citrus sinensis, C. reticulata and C. limettioides) in Pakistan and China. Genetic diversity analysis of 49 cDNAs of CVd-I-LSS isolates showed that the Pakistan population was more diverse than that tested from Japan or China. Phylogenetic analysis clustered the predominant sequences examined into three main clades. Only sequences from the Pakistan isolates were found in all three clades, suggesting Pakistan may be the original source of CVd-I-LSS. Cultivar import records and the close phylogenetic relationship found between CVd-I-LSS from China and Japan suggested that the viroid isolated from China might have originated from Japan.  相似文献

A 303-nucleotide viroid was isolated from an apple tree (Malus × domestica, ‘Fuji’) cultivated in Japan. The viroid had 84.9% overall nucleotide sequence homology to Apple dimple fruit viroid (ADFVd), a member of Pospiviroidae, reported from Italy. This viroid differed from the Italian variant by 47 mutations (38 substitutions, six deletions and three insertions), and most of these mutations occurred on either side of the central conserved region. The leaves and branches of the infected trees did not have any disease symptoms, but the fruits were dimpled and yellow. The infected scions were top-grafted onto a healthy ‘Fuji’ apple tree, which tested positive for this viroid in a northern hybridization analysis, and yellow dimple fruits were produced in the second growing season. We propose that this viroid is a new variant of ADFVd and causes yellow dimple fruit formation in ‘Fuji’ apple trees.  相似文献

Several viroid species have been reported to infect grapevine in Turkey and there has been not much about their genetic diversity, except Australian grapevine viroid (AGVd, genus Apscaviroid, family Pospiviridae). The viroid was recently detected in Turkish vineyards with very little information about its variability. Therefore, the autochthonous grapevine varieties in two major grape-growing areas in Turkey, i.e. the Eastern Mediterranean and the Southeast Anatolia regions were tested for the prevalance and genetic diversity. The presence of AGVd in the autochthonous varieties was verified by RT-PCR. The incidence of AGVd infection was relatively low in both regions due to self-rooted nature of the plants in the areas. Comparative analysis of local AGVd isolates from these native varieties was performed with viroidal genome sequences from NCBI database. Consequently, AGVd populations in Turkey contained five major sequence variants consisting of three varieties. Four variants had minor sequence variations while one was remarkably diverse.  相似文献

Information on the pathogen virulence profile and diversity across locations is crucial for host germplasm improvement and deployment. The rapid acquisition of virulence to host resistance by the wheat yellow/stripe rust pathogen (Puccinia striiformis f.sp. tritici: PST), makes it crucial to know about its virulence and pathotype diversity. Recent studies have shown the plausible centre of origin of the pathogen in the Himalayan region, with Pakistan being the most ancestral to all other worldwide populations. To assess the status of virulence and pathotype diversity in the Himalayan region of Pakistan, a set of 127 PST infected wheat samples from eight locations were collected, multiplied and pathotyped using a set of 36 differential lines from the world set, European and Chinese sets, and 9 Avocet Yr isolines. Virulence (Vr) was recorded to 18 out of 24 tested yellow rust resistance (Yr) genes, while a total of 53 pathotypes were detected out of 127 isolates tested. Virulence was found to the resistance genes rarely deployed in Pakistan (Vr8) or even worldwide level (Vr5), while virulence to Vilmorin 23 (Yr3+) was absent in Pakistan, which is common in Europe. None of the pathotypes was dominant across all locations, however, no clear spatial structuring was observed for the studied locations. Our results suggested a high virulence and pathotype diversity in line with the previously proposed potential role of sexual recombination in the temporal maintenance of PST in the Himalayan region of Pakistan. This information should be useful in host resistance gene improvement and deployment.  相似文献

Chilli veinal mottle virus (ChiVMV), is a Potyvirus that causes severe yield losses in capsicum worldwide including Pakistan. In the current study, genetic diversity and molecular evolution of ChiVMV were explored based on the CP gene sequences. In multiple sequence alignments of the CP gene of 29 ChiVMV isolates, Pakistani isolates shared 82–92% and 78–96% nucleotide and amino acid identities, respectively with other ChiVMV isolates. In nucleotide and amino acid based phylogenetic analysis of the CP gene, the Pakistani isolates clustered with Indian (JN692501 and JN624776) and Chinese (KC711055, KC711055, JX088636 and HQ218936) isolates in a separate clade. In all Pakistani isolates, conserved motifs (DAG, WCIEN, QMKAAL, and AFDF) were located at 6–8, 141–145, 222–225, and 242-248th amino acid positions, respectively. Eleven recombination events were detected in the isolates investigated. One Pakistani isolate KX236451 was suggested to be a recombinant between the Pakistani isolate (KT876050) and the Indian isolate (JN692501). Most of the codons were found under negative selection except for codons at 28, 34, and 38th positions that were found under positive selection by REL method. An infrequent gene flow was observed between the ChiVMV isolates from Pakistan and other countries of the world. To our knowledge, this is the first report on genetic diversity of Pakistani isolates of ChiVMV based on recombination and phylogenetic analysis. Findings of this study may be helpful in developing sustainable management strategies against ChiVMV not only in Pakistan but also in other countries, ultimately resulting in enhanced and good quality production of chilli crop.  相似文献

Citrus viroid VI (CVd-VI) is a viroid originally found from citrus and persimmon in Japan. We report here the identification and molecular characterization of CVd-VI from four growth regions of China. A total of 90 cDNA clones from nine citrus cultivars were sequenced. The sequence homologies of the Chinese CVd-VI and the reference sequence (NC_004359) vary from 94.2% to 97%. The sequence homologies among the Chinese isolates were up to 95.2%. Phylogenetic analysis of the 23 CVd-VI variants from China and Japan showed that they were grouped into two clades, one with 20 citrus variants and another with three persimmon variants, regardless of the geographic origins. Therefore, as with Hop stunt viroid, CVd-VI could also be divided into two types, citrus and persimmon types. Sequence alignment showed that most nucleotide changes between the two clades occurred in the P, V and TL domains, and analysis indicated that these mutations influenced the predicted secondary structures under minimum energy.  相似文献

The oomycete Phytophthora colocasiae that causes taro leaf blight is the most devastating disease of taro and is widely distributed worldwide. Molecular and phenotypic techniques were employed for assessing and exploiting the genetic variability among four populations of P. colocasiae obtained from a fine spatial scale (multiple leaf blight lesions on single taro leaf). Phenotypic characters such as virulence, morphology and mating type showed no variation. ITS characterization revealed detectable polymorphism among isolates of P. colocasiae. The mean number of haplotypes (H), haplotype diversity (HD), nucleotide diversity (π), and nucleotide substitution rate (θ) among analyzed sequences were 6.75, 1.00, 0.069, and 0.088 respectively. High levels of inter and intra specific variation were detected by random amplified polymorphic DNA (RAPD) assays. Moderate genetic diversity (H?=?0.2651) was observed among populations of P. colocasiae. Analysis of molecular variance (AMOVA) confirmed that most of the genetic variability was confined to within a population (63.54 %). The coefficient of genetic differentiation among populations (G ST ) was 0.2007 and estimates of gene flow (Nm) among populations was 1.991 migrants per generation. Cluster analysis using UPGMA revealed that individuals from the same population failed to cluster in one distinct group. The results of the study reveal considerable genetic diversity among and within populations of P. colocasiae obtained from fine spatial scale. The possible mechanisms and implications of this genetic variation are discussed.  相似文献

In 2011, an outbreak of the quarantine-regulated pathogen Potato spindle tuber viroid (PSTVd) occurred in a commercial glasshouse-grown tomato crop in Queensland, Australia. Phylogenetic studies showed that the genotype of this isolate grouped in a cluster of PSTVd genotypes from tomato and Physalis peruviana, and exhibited an interesting mutation (U257→A) that has previously been linked to lethal symptom expression in tomato. Transmission studies showed that the viroid could be mechanically transmitted from crushed fruit sap, but not from undamaged fruits. A low rate of asymptomatic infection was determined for plants in the affected glasshouse, demonstrating the efficacy of using symptoms to detect PSTVd infections in tomato. No PSTVd infections were detected in solanaceous weeds located outside of the infected glasshouse, excluding them from playing a role in the viroid epidemiology. Monitoring and subsequent testing of new tomato crops grown in the facility demonstrated successful eradication of the pathogen. A trace-back analysis linked the outbreak of PSTVd to an infected imported tomato seed-lot, indicating that PSTVd is transmitted internationally through contaminated seed.  相似文献

为检测法国进境葡萄砧木中啤酒花矮化类病毒(Hop stunt viroid,HSVd),对其进行了RT-PCR检测及序列测定,并构建系统进化树比较了不同地域来源HSVd间的分子差异性。结果表明基于HSVd基因序列设计合成的1对引物能够扩增出302 bp大小的目标片段,而健康植株无此扩增产物。法国葡萄砧木中检出的HSVd分离物,与国内外已报道毒株的核酸序列同源性达90%~97%,与已报道的HSVd全基因组序列间差异较小,表明HSVd的序列变异与地域、寄主等无明显相关性。  相似文献

ABSTRACT Citrus exocortis viroid (CEVd) is the casual agent of citrus exocortis disease, and has been found in naturally infected citrus and noncitrus hosts. Field isolates of CEVd may infect susceptible hosts as a complex of genetically related sequence variants (haplotypes). In the present work, a CEVd isolate recovered from a symptomless broad bean plant was characterized as a heterogeneous population with a nucleotide diversity of 0.026, which did not contain a predominant haplotype. When nucleic acid extracts of this infected broad bean were used to inoculate tomato, the plants displayed symptoms and the CEVd population was more homogeneous, with a nucleotide diversity of 0.007. However, when nucleic acid extracts from this tomato isolate were back inoculated to new broad bean plants, this isolate did not revert to the original population, because it showed low nucleotide diversity (0.001) and induced symptoms in the broad bean plants. Symptomless broad bean plants may act as reservoirs of highly heterogeneous populations of CEVd variants, providing an excellent inoculum source in terms of its potential to infect a broad range of putative hosts. The epidemiological implications are discussed.  相似文献

In studies to identify genotypes resistant to infection with citrus viroids, Eremocitrus glauca and Microcitrus australis were selected because their evolution in their habitat in Australia and New Guinea may have led to the selection of unusual traits. The movement and accumulation of Citrus exocortis viroid (CEVd), Hop stunt viroid, Citrus bent leaf viroid, Citrus dwarfing viroid, Citrus bark cracking viroid and Citrus viroid V (CVd‐V) in self‐rooted as well as in graft‐ propagated E. glauca and M. australis plants was assessed by northern hybridization, RT‐PCR and by topworking to the sensitive selection 861‐S1 of Etrog citron. In both plant species the inoculated viroids were undetectable unless these plants were grafted to a susceptible Citrus partner, the rough lemon rootstock and/or the topworked Etrog citron, which acted as viroid sources. The results obtained indicate that M. australis and in particular E. glauca are poor viroid hosts in which viroid replication/accumulation does not occur or is extremely inefficient. However, viroid downward and upward movement to grafted Citrus partners in which viroid replication and accumulation occurs efficiently was not impaired. Eremocitrus glauca and M. australis showed differences regarding their properties as viroid hosts, but for both species CEVd seemed to have the lowest affinity among the viroid species tested and CVd‐V the highest. Even though E. glauca and M. australis do not appear to be truly resistant to viroid infection, they are interesting genotypes for further characterization of the mechanisms involved in viroid infection.  相似文献

The genetic diversity and relationships of 48 Lolium temulentum accessions derived from eight countries (Morocco, Egypt, Tunisia, Italy, Ethiopia, Pakistan, Nepal and Japan) were analysed using seven microsatellite and 44 AFLP polymorphic loci to investigate the origin and distribution of genetic variation. Cluster analysis was performed using the unweighted pair-group method with arithmetic averages (UPGMA) based on the simple matching coefficient of similarity. Nei's gene diversity (h) and the coefficient of gene differentiation (Gst) were calculated. The results from microsatellite analysis indicated that accessions from the same country did not always cluster together, probably because of the limited number of loci used. In contrast, AFLP clearly separated clusters between countries and/or regions; Pakistan–Nepal complex, the Mediterranean region, Ethiopia and Japan. The h value was much higher for microsatellite than for AFLP analysis, indicating that microsatellites are the more variable markers. For AFLP analyses, h values were highest in accessions from Pakistan–Nepal complex, and from the Mediterranean region. These are in agreement with proposals that the origin of L. temulentum lies between the South-western Asia and the Mediterranean basin. The clear groupings of accessions from each country and/or region with high Gst (0.688) indicate that exchange of seeds between them is limited.  相似文献

A viroid was detected for the first time in symptomless petunia plants (Petunia spp.) and identified as Tomato chlorotic dwarf viroid (TCDVd) based on an analysis of the complete genomic sequence. These petunia plants are a likely source of inoculum for tomato or potato plants because TCDVd induces severe symptoms on these plants. The genomic sequence of this petunia isolate from Japan shared 100 % identity with petunia isolates from the Netherlands and United Kingdom and a tomato isolate from Japan. Phylogenetic analysis showed that all petunia isolates and the tomato isolate from Japan formed a monophyletic clade.  相似文献
